Ooh, this is pretty good and you have my interest. A dark and bleak cyberpunk Equestria where everything is quickly going to hell in a handbasket after the alicorns left the world? Color me intrigued!

And somehow I very much doubt that Black Mouth disease is natural - I have a feeling that the mysterious "ringleader" that incited ponies to rebellion is the one who unleashed this disease somehow. I bet the rebellions were just a way for him to get rid of the Princesses so there would be no alicorns to oppose him, then proceeded with his darker schemes. I wouldn't be surprised if the early tech companies and such spreading throughout the land was his way of spreading his influence far and wide.

But damn, things are bleak right now - up to 60% of ponies infected depending on tribe, with death arriving in but a few years and 1/3 of new foals being stillborn? Forget about there not being cutiemarks in 6 generations, there will be barely any ponies left in 6 generations at all :applejackconfused:

With numbers that dreadful civilization should be very, very close to collapse as things start spiraling out of control soon.

Hmm ... I bet the disease is magical in nature, and that the gradual loss of magic was engineered on purpose over many generations by whatever force plans on wiping out ponykind. First get rid of magic, society forgets and doesn't understand much about it any longer, nor can they use it, then unleash a magical disease that the "modern" understanding of magic has no chance at all of detecting, understanding or nevermind actually curing. This has got to be a conspiracy spanning millenia as far back as the riots that caused the alicorns to leave, which started this chain of downfall.

As for what Rarity and Fluttershy are doing - purple horn in the vat obviously implies Twilight. Are they trying to create an artificial alicorn? A real alicorn of the likes of Celestia and Luna, as a last ditch effort to bring back some of the magic and power that has been lost to ponykind for centuries, hoping that the presence of one might cause the rebirth of magic in ponies and possibly provide a cure before society collapses?

Yeah, that sounds like a good guess for now. The start certainly has me intrigued and I am looking towards more

Thank you very much for the comment. Their is a lot going on and I hope you enjoy the next chapter. Lol their is a lot I want to say but I better not.

Well damn, that's not quite what I was expecting them to do with "Twilight", but I guess I shouldn't be surprised. Scrambling her brain repeatedly, injecting her with diseases and crap to do all sorts of test, planning on dissecting her? Yea Fluttershy was right - they are monsters. Human (or pony in this case) experimentation is about as low as someone can sink and I have no sympathy for them or all the "troubles" their world is going through.

In fact I find it an ironically fitting punishment. Makes me wonder if all the diseases and crap running through the world aren't Magic's way of giving the middle finger to the world and turning its back on it - after all as the show's title says, Friendship is Magic. And this crapsack dystopian world looks like it has all but turned its back on friendship and decency, making me wonder if Magic might have responded in kind.

Anyways here's hoping that Twilight realizes something is seriously messed up, breaks past the conditioning they are trying to force-feed her and blasts her way out of her prison :pinkiecrazy:

Thank you for the comment. Sorry it took awhile for me to respond. I wanted to go further into detail of it. But I was afraid of giving away spoilers.
