If I could throw out my own opinion, I really hope that Chalmers doesn't end up receiving help from his Empire. I mean James is cool and all, but it seems every story involving Chalmers ends up with the human cavalry coming in and changing the entire dynamic of the story. It'd be nice for Chalmers to succeed by himself for once. I mean he has his kick-ass suit, what more does he need?

But alas, I get the feeling that Chalmers is going to become free, then the Empire will see Chalmers' suit's signal pop up, and then we're going to get a rehash of 'Saviour or Destroyer' and/or 'Revenge is a Dish Best Served Cold'.

I expected Chalmers to threaten them with automated drones that would attack even with him gone. I expected him to kill Celestia and/or Luna. I expected that protocol in Morning's ship be a command to attack the capitol until they surrendered. I expected a highly advanced AI to start an army to wage war until he returned. I expected Morning to raise that same army.
I did not expect him to just stay trapped for over a thousand years.
I suppose it's good that you know not to make him SO invincible. There's only so much that plot armour and almost magical science and augmentations can do.
So, it took Chrysalis over a thousand years to get her revenge? No wonder she hates Equestria here.
A sequel? I can only assume Chalmers will return somehow. And he must come back angry. A thousand years can't be good for any human's state of mind, and Chalmers wasn't very stable in the first place.

Just read this now and i have to say while i didn't see that ending coming i wasn't disappointed with it in the least and more sequels mean more Chalmers action so that's a plus in my eyes.
Also i'm pretty sure there was no signal anymore because he got stoned, suit and all, and stone is not a very good material to build highly complex electronics out of.
