You don't need to do the aftermath part of the quest (where you get T-51b), but if you want to have a bit of a longer story, I suggest this.
Mothership Zeta or Point Lookout.

Mistakes need correcting. Three Dog wants you to retrieve a Dish not a disk and towards the end when Luna is taking in the sights you said Saying when you Seeing
Mothership Zeta and Reilly's Rangers.
It's been like a year and a half since I played Fallout but Mothership Zeta sounds like a good course of action. Either that or a mission where they find another vault, preferably one witha shit ton of gouls for Luna to exact her righteous fury upon.
There are so many good quests for them.........
Given Luna/Nightmare's personalities and the things they're dealing with, something like Reiley's Rangers, where they have to act out of pure generosity, could be interesting. Or Blood Ties and the Dunwich building, because vampires and zombies are always interesting plot devices for the Princess of the Night.

I thought the chapter was decently good. I was angry enough to kill those ponies myself, even if their personalities seemed so far OOC that I had actually thought they were a rogue group of bandit ponies or something, not the council of unicorns who work together for the good of Equestria.....
I for one vote for them do "Walking with the Spirits" and "Agatha's Song" .
If this story were in New Vagas, I would say that the quest they needed to do would be getting the solar plant up and running to power the super weapon to give nightmare the most mighty of lady boner she would ever experience, the chance to turn Celestias sun against her in spectacular fashion, but as it is sadly in the capital wasteland I instead would suggest
Mothership ZetaTrouble on the Homefront, preferably right after Sara loses her father for good, just to give her absolute proof that there is nothing left for her there to reduce the number of regrets held when she winds up in Equestria.Edit: Also the MIRV questline, for great justice and whatnot.

They should definitely go after the MIRV. I'm pretty sure Nightmare would be incapacitated for a while after witnessing its power. By the way, it's technically a quest. Another quest would be to go to Point Lookout and retrieve the Krivbeknih, which auto-corrects to Kristine.

come on now, far too quick. if they where to see ALIENS this early on they wouldent be surprised at anything that the wasteland could through at them, And dont get me started on them having really fucking powerful weapons so quickly.

Oh, but there are so many good ones.
Operation Anchorage probably wouldn't work here, given it's nature. Though I can imagine Luna's face if Sarah tries to put that Gary's body in the pod with her so she can bring the simulation stuff along.
Agatha's song would be a good one as it is the only 'failed' vault that a quest takes you into so would be a good example of just how messed up things got (those diaries *shudder*). Though the hallucination and Gary vaults would be good at some point.
Point Lookout should come later, though would be the excuse to do the Dunwich Building.
Reily's Rangers could be good, plus it sends you near the guy screaming about the "Great White Worm", which should totally be similar to some equestrian mythology.
I DEFINITELY want to see them do The Pitt. That was my favourite DLC and one of the best parts of the game due to it's grey and grey morality (Seriously, I tend to always side with Ashur, even though I like to systematically cleanse the wasteland of slavers.)
The Quantum quest could be fun solely for the pair to just be like "No....Just no."
Oh, and Tenpenny Tower. That should totally be a thing. Whatever you do in that one, you make things worse.

From the canon quests I would suggest Rileys Rangers, since they are already there. Other then that probably Dunwich, Little Lamplight and Oasis. If DLCs are allowed Id go with Op Anchorage and The Pitt, also Mothership Zeta, because I think Luna need some anal probing (sorry, my mind feels dirty today).
I definitely want them to do Agatha's quest.
The Pitt would be nice too, and possibly Point Lookout too, I kind of enjoyed them both.
But as several others have said, saving Reilly's Rangers would be a good one.
I'd like to see Luna's reaction to Mayor McCreedy too.
Dunwich would be fun too.

Big Town (Modify the quest but keep the town's purpose)

Dunwich Building, have NMM actually fear it while Luna and Sarah merely feel creeped out. Seeing as NMM is extreme jealousy and anger make the book actually legit evil. However because NMM is a type of Dark Spirit she can actually see/hear the evil making her position on the Good ----- Evil line slightly closer to gray.
They need to learn about the war somehow, especially Luna/NMM so they become less willing to mass murder ponies upon returning home.
