And also, the students should have realized that a filly is being in charge. A filly; which is a foal; which is horse equivalent of children, in charge of an establishment of education. You'd think one would have noticed that something is wrong with that concept.

It could go like this, Twilight calls every student for an assembly and she talks about the incident with Cozy. She and the staff could discuss their disappointment to their students about not jumping to conclusions just because a little filly says so. Twilight gives the students the options of continuing with their lessons but it will be more work or they could leave if they feel like they are not worthy of coming to the school.
