It’s a well known fact that Carrot Top loves plants. But one fateful day she is thrust into a strange new world where almost every plant is taller than her and grow unchecked. Worse yet, her good friend Derpy is also lost in this overgrowth! However, her situation isn't entirely hopeless, as Carrot Top stumbles upon a unique race of plant creatures which she calls ‘Pikmin’. With the help of these Pikmin, Carrot Top must reunite with Derpy and find her way home, all while trying to stay alive in a world where the plants and beasts rule as well as learning that plants aren’t all about looking pretty...
This story is written in alternating chapters with Growing Tall ~ Derpy as a collaboration between me and Sunnydaze. It’s possible to read this as a standalone story, but if you want the full experience then follow the links at the bottom of each chapter.

Okay: three nagging things (because I'm a very picky person right now
)
1. When Carrot Top is sinking it says 'small' instead of smell
2. The first time she writes in her diary one of the non-diary lines is still written in Italics
3. It says close to the end 'and water' instead of 'the water'

I'm glad to have a crossover with one of my favorite franchises. But this can be improved; as it is, it's a bit of a chore to read, and probably won't be appealing to anyone who doesn't have fond memories of the game. You spend a lot of time talking about what Carrot Top is doing and what she's seeing. What you're lacking is in is how she feels. For instance, in the latter half, count how mant times you use the word "she." Derpy/Ditzy is also very flat..
Also, isn't it a pretty huge concidence that Carrot Top comes up with the exact same names that Olimar did?

I must say a few things though. Carrot Top's journal entries will be an insight to how she feels and there will be a lot more of them (granted it won't be the only way for us to understand how she feels). Second, Derpy is kind of vague because Sunny writes for her and wanted him to have something to work off of.
As for naming well...I'll try to come up with different names but I felt the first creature she saw should have the official name.

I assume the darkness Carrot Top fell into was a chasm or valley of some kind. Next to "Mount Repose". Like the Chasm was part of the mountain almost.
I guess you could call it a "Valley of Repose"...who am I kidding? Nobody would ever name a place that!

I'm loving the methodology for her command over the Pikmin. It actually makes sense (minus the whistle, which is a given in ANY Pikmin game), in a way, like a sovereign slamming a scepter into the ground to announce his authority, or his right hand (hoof) pointed toward the foe in a command that can only be interpreted as "Bring the foolish devil to his knees". Can't wait for the next chapter, mate.
I hope this continues at some point. The concept is enjoyable, and there are hints of much greater depths. I look forward to more, should it come.

EDIT: So, as expected, so far this is awesome. But just one note: First chapter, you called them Wogpoles. Beginning of this one in two spots, you said Wollywogs. Then you called them Wogpoles again. Maybe you actually INTENDED to be talking about Wollywogs, but I would have expected an introductory on them with Carrot Top, not just mentioned off-hand.
