You know what ironic is that 1000 years later in gen 5 time pony kind went back to square one of distrust each other and the non pony races if they didn't die to lose of magic.

I was thinking more about the amount of damage they done to Equestria when I typed that, I was thinking Cozy Glow was a higher level threat too, but I do see your point.

I kinda put 2 and 2 together of who the killer(s) was a few chapters ago, great story though!

Glad you liked it, and I'm not surprised you figured it out, I tried to put a lot of foreshadowing into the story so the reveal wouldn't feel like it came out of nowhere.

Wouldn't Changelings back then be considered hostile invaders and any Changeling found within Equestria would be akin to a body snatcher slowly trying to destroy destroy?

Actively searching out Changelings during peacetime is wrong but killing a trespassing Changeling while they were at war with Equestria would be understandable, kind of like if a French citizen killed a German spy during WW2 or if a flock of chickens killed a ferret.

Edit: I'm not making excuses, just that it's possible that the ponies that killed Changelings before they made peace under Thorax aren't the same ponies targeting Changelings now.

Ah, my guess was the killer being a Changeling loyal to Thorax that wanted to hunt down the remaining ones loyal to Chrysalis. A sort of misguided attempt to preserve the peace between Ponies and Changelings by removing the ones that would threaten to break it.

I guess that Starburn being a foal would make it easy to believe that he would break their cover, children are pretty impulsive, but it would have been very easy for him to stay quite and let the fact that his uncle is an Earth Pony fool everyone into believing they were innocent.

On hindsight, I should have suspected that the seamingly evil Unicorn that hates other species for invading Equestria and preying on ponies, uses necromancy and dark magic, feels like Celestia and Luna aren't going far enough, and seems like an dark OC male counterpart to Celestia would be pulling the strings.

It was right there at the begining stating at us right in the face but I got caught up in the investigation that it completely slipped my mind. Nice misdirection.

When I typed that part, I was thinking that he noticed that he and his uncle have been found out, and even if he wasn't confronted, the Cutie Mark Crusaders were still going to tell their sisters and their friends that they think his uncle has some form of involvement in the killings, which would lead to Twilight watching him with her magic even if they left Ponyville and could end up seeing him killing changelings.
