Well after the fake Neighsay got arrested, Nathan found out that this Neighsay was talking rather weird and didn't sound anything like the real Neighsay.

Basically, he dug deeper into the books that was in Neighsay's office and did some matching on the hooves and writing that were imprinted on the covers and they did not match Neighsay's hooves or writing thanks to a fingerprint set he borrowed from Kyle's father who happens to be a police officer and detective. And Cozy programmed the Neighsay clone to kidnap Zodiac that way everypony would think it was Nieghsay.
