But that's not really all that important anyway. Things are coming to a head.

Not really, the Enclave are the continuation of government, they're the only people really creating or innovating in the world. Autumn's the good guy in this situation. Think about it:
If the rainbooms and the brotherhood wins in this situation, judging from broken steel, what happens is the brotherhood and rivet city try to distribute water to everyone, and they just can't. They don't have the resources, the manpower, or the will to do so. By Fallout 4 they end up as a bunch of crazy people in an airship with laser weapons looking to exterminate everything in their way.
If Eden wins everyone dies, but he can't win because Autumn is the one truly in control.
If Autumn wins, the East Coast essentially turns into the NCR under the flag of the Enclave. Same principles, and probably the same aggressive expansion actions, only they're far more technologically advanced. Autumn is the Tandi of the East Coast. (If you don't understand reference I feel sorry for you).

In all seriousness though, while they may claim to be the continuation of the government, I don't think they have much of a legal leg to stand on. I'm not American and I don't really know much about their Constitution, but I highly doubt that they're a government that serves the people's interests. I doubt that most people there even care. Not that it seems to be my different from the current state of things.
I haven't played Fallout, but letting a bunch of stuck-up elitists be in charge doesn't strike me as good.

I'm not either, all I know is that they're the continuation of government because they're the decendants of the actual government and they have their own elections and senate and all the functions of the government, just weirdly condensed.
Yeah, but its really the best possible solution in this situation; the brotherhood doesn't have the resources, manpower, or ideological goals that can allow them to really govern or help make the wasteland less wasteland and more civilization. Fallout 4 proves that as soon as Lyons dies all his altruistic goals go with him. The Enclave, while a bunch of stuck up elites, are the only people with the technological edge, strength, and resources to rebuild. While everyone else has been using leftovers from the pre-war era, the Enclave has been and is developing new things that improve upon the old, such as Hellfire Power Armour or Duraframe Eyebots. Autumn is a bit of an idealist but his goals are just as altruistic as Lyons. Bethesda's weird writing makes the Enclave seem extremely cartoonishly evil, but also have the actual leader of the Enclave, Autumn, be just as altruistic as Lyons, the leader of the Brotherhood. Its tonal whiplash when in one area you see the Enclave exterminating people and doing genetic screening while in another they're passing out clean water and have a plan to turn on the purifier to reestablish civilization. Its also really weird that the end of the game is a struggle to stop the enclave from turning on the purfier only so that YOU can turn on the purifier for literally the exact same result.

You're right on most points, but unfortunately, I think you're forgetting one small fact. The very first meeting with the Enclave in Fallout 3 demonstrates why they're the antagonists; if Colonel Autumn had offered to work alongside Project Purity, offering technology, protection, and the resources to get the water out, they would have stood as a shining beacon of humanity and the Brotherhood of Steel would have been the antagonists. Instead they demand complete control of the purifier and shoot an innocent civilian when the lead scientist says no.
Colonel Autumn does intend to rebuild the United States, true, but he uses violence and coercion to do so simply because he believes that the Enclave has the right to own anything they want whether they made it themselves or not. They're effectively the antithesis of the original US government and its ideals.

You are correct in that, yes, but Colonel Autumn and the Enclave have plenty of reasons not to trust James and the rest of the Project Purity team, as they have been working with the brotherhood in the past. The Enclave could've just shot everyone there on sight, but instead they demand the scientists work alongside their own.
He states that his plan is to stop using violence and coercion to rebuild, but rather to use the purifier to give positive incentives for wastelanders to join his cause. He thinks all wastelanders (at least the humans) are American citizens. He does believe the Enclave have the right to own everything, though, although thats because the entire continent is technically the US and he thinks the Enclave, as the continuation of government, still are legally in control.
Well, in today news the hostile terrorist group known as Enclave wiped out by the drone strikes and cruise missiles.
Even with everything that happened in this chapter, my anticipation is still running in the following direction:
