I once read, where I can't remember, that Equestrian fur is colorless. The fur acts like natural fiber optics, showing the skin tone underneath. This also explains why you can see a pony blush, or turn green when feeling sick.

My personal favorite was a story where Changelings were once pony kinds' natural predators and that ponies had a similar color shifting ability as chameleons to blend in with their surroundings and hide, but as they evolved they forgot that ability and that's why ponies can all have different fur coloration even when family, and it'd explain the blushing as well.

My guess is that, well, let's face it; if we made a full-on Vault lore-friendly it'd prolly take even more space and memory and time to render and whatnot than it already does (and this being Bethesda, well known for their cutting corners and laziness), I'd say they'd all have some form of hydroponics and possibly some form of small livestock, like chickens. Either that or you can use alternatives to eggs, like applesauce or banana pulp or even some artificial egg replacer (those are a thing.)

Wow kudos to you for tackling this unique feminine nuisance. I write EQG slice of life that really gets into the day to day struggle, and even I haven't been able to bring myself to include periods as a mundane challenge the characters have to face. And I've struggled with it myself all my life! It feels... Personal? And I'm also afraid I'd skeeve people out. Anyway, the conversation was hilarious.
I was a bit disappointed to see that you write Applejack saying, "Ah" instead of just, "I". It's my feeling that her country accent can be conveyed in less telling ways, and it reads a bit distracting for me. But! You haven't had her using it much, and maybe I'll just get so invested I can ignore it. You otherwise write her perfectly.
I also appreciate how you manage to slip in little character moments from the others even as the scene is mostly focused on other things. Like Rarity being miserable with putting on the vault suit. I do kinda wish I had more of a baseline on how some of the others are feeling (Fluttershy, Rainbow, and Pinkie don't seem to have as much presence outside of the few times they speak) but overall I think you're handling the pacing and characterization fairly well.
One more chapter before bed! It's a good sign that I'm still invested like this. I'm actually a fairly picky reader. I know you mentioned these early chapters lack some polish, but I've only seen a few typos here and there. They aren't bothering me much! I'm just eager to see how the girls do in the Vault. (surely they'll get out to the Wasteland, though, and I'm looking forward to that too!)
