Why should vampony needed to hide when literal emotional-sucking-cocooning-shapeahifter was a public enermy for years and can still integrated with pony society?
What's about god of chaos? Or kirins that can go nirik and accidently burn everything around them because they are angry?
And predator-looking batponies, the original concept of vampony, can served as night guard in canterlot.
The concept that worked for monolithic human world doesn't always works on diversed G4 mylittle pony world.
Maybe you should set this story in a world where only pony exist, like G5 before sparky's introduction.

I'm serious. While reading the last chapter, I did not have a single moment when I would have believed in at least one of the emotions that the characters "experience".
Your characters have not spent even one day with each other, but they already trust so much that they are ready to share clothes or such personal secrets as falling in love.
There were moments that could have caught on if they had been better painted. For example, when Twilight mentioned that she had read about local monsters. Considering that the entire academy has been hiding for the last thousand years, their knowledge of the outside world leaves much to be desired. So why doesn't Ruby bombard Twilight with questions about how external ponies treat monsters and what they say about them?
The idea is not bad, but the implementation suffers.
