Interesting story so far. The dialogue felt a bit rushed and the number of pop-culture references was a bit high for my taste, but the overall idea is sound. Princess Celestia felt a little OoC (*too* exuberant) but the other non-OCs felt quite in-character. Looking forward to seeing where you go with this.

Beware of Lima. Alien bases rarely hit major cities, though if you're way late in the game three or more will land right on top of your own base[it's wierd programming thing...]
Lima is a city in south america.
As for Celestia, do consider that this is a massive breakthrough, and she's been shelling out a fair bit of money for it in secret. All in all, she's kinda striking to hope that the Starway Stone actually WORKS. However there are OTHER details in effect that I'll not mention at the moment.
There's hints, but none in-story just yet and most are rather meta.

X-COM soldiers that don't shoot at anything that isn't human? During a Snakeman Terror Mission of all things? Five bucks says those two are textbook Stupid Rookies. Of course, given the premise of this fic X-COM not shooting first and asking questions later is kind of necessary.
The fact that the Russian seems to be a brony and the Commander is anti-brony is going to make for lots of fun. The facts that an X-COM comic book series exist in Equestria and that Pinkie and Celestia are X-Commies and fans of Dragunov and the Commander respectively are going to make for Fun With a Capital F.
Also, at the risk of sounding like a huge weeaboo I'd like to note that I consider this music to be an appropriate soundtrack for this chapter.
