Sad but great. But now I have to ask again. I thought you said at the end of the last story that Twi and Tom weren't going to die in your sequel? That you still had plans for them. This chapter says otherwise. So i ask again are they perma-dead or are they going to come back in some way by the end of this story? I feel very confused

What I said was that they wouldn't be dead forever. The ponies have no way of knowing that I'm a huge wuss and told you all that Tom and Twilight would ultimately be fine. To those in the fic, they are quite certain they'll never see Tom and Twilight again, sans Duskfall's rabid belief that she can bring them back. It would be remiss of me as an author to put knowledge they haven't gained organically into their heads at this juncture. I mean, I could, but that would likely involve giving Celestia a vision of some sort or a "book of prophecy" and that's a whole mess that would break the story like Bane broke Batman's back.
Tom and Twilight won't return until the very last chapter, but they will be more or less OK after an existential crisis or three.

It must be weird to hold a funeral, when the body is still alive - but the soul, the person inside it, is not the original. I've never lost anyone I truly cared about (yet), thankfully, though I dread the days my maternal grandparents and my dog are gone; it would feel strange to say good-bye to them, only for the bodies to not actually be dead yet.
...Though, I guess this is what Alzheimer's is like, since the person can't remember you and might act like a different person? I dunno.

It would certainly add a certain layer of trippy to the proceedings. I can only imagine how identical twins feel when their twin dies before them. That must be one awkward funeral.

Why not ask Duskfall? She still has all of Twilight's memories and stuff; she should be able to give Twilight's view on things, right?
Twilight was never the target of the Elements, though - unlike Luna and Discord. The only "rainbow" she was "suddenly assaulted" by was a certain pegasus.

Duskfall has already proven capable of warding everyone out of a place she doesn't want them to be. Who said the shipping room was the only place she's done that?
In all seriousness, Dusk does have a secondary vault with all her stuff on High Ritual squirreled away in the castle with the only ward being to hide it from Harmonia's notice. If you throw up every ward in the book, people are gonna take note. If you only have a few basic security measures, people won't question it. Hiding in plain sight, as it were.
Also Discord and Harmonia aren't omniscient. Their perception may be greater than a mortal's, but it isn't all encompassing. It is possible to hide things from them. Usually the best idea is, again, make the thing you don't want them to notice as uninteresting as possible.

There's a difference between having someone's memories and knowing the errant subconscious thoughts and feelings that went into those memories. This is probably doubly true for decisions that were made largely on emotion. Duskfall could guess at why Twilight took in Moon Dancer, but that's all it would ever be: A guess. I know some people who would rather live in ignorance than gamble on a guess. Something about the uncertainty making them uncomfortable, causing them to forever second guess themselves.
As for being hit by a rainbow, it was a metaphor.

Perhaps we should start to view Duskfall as the "daughter" of Tom and Twilight?

Dusk's current game plan does involve tracking down a god of Death and stealing his/her lunch money until they give Tom and Twilight back. Poor thing is going to get a lot more than she bargained for.

Something tells me Starlight is going to play major role in revival. Creating lots of alternative timelines in combination with knowledge from the Doctor can do many things.
Why I think so? Well, there really was no reason to stop Discord from dragging her from whatever rock she crawled under. Especially while being sure she will come back for revenge. And yet she were left to her devices.
What's largely different this time is that she is angry at Duskfall and instead of preventing Sonic Rainboom in the distant past she may decide to prevent her "birth".
