It was just a nice relaxing cruise for the Mane 6; that is until a certain pink somepony caused them to end up stranded at sea. Little did any of them know that they would be found by a ship captained by the most dreaded pirate in Equestrian history: Blackmane. He has returned to wage plunder on Equestria and once again rule the ocean. Will Twilight and her friends set sail and defeat the scourge of the seas? Yargh!

Hmm, well you have good enough grammar and syntax. There's a few mistakes, but nothing glaring. Your dialogue is generally faithful to the characters, which is a good thing.
I was sort of wondering why Rainbow Dash didn't go out and fly around and scout for land or anything. Or, why she didn't fly over to the ship and investigate it before they all got aboard.
Decent story so far, and gets a thumbs up from me. I might favorite it after I see where it goes.
