Honestly, each of the ponies can stand in for any of the ATHF characters depending if the scene fits their character.
I mean, in both of these chapters, both Twilight and Applejack each have filled in the roles of both Carl and Frylock at the same time.
EDIT: Also, now that you mention it, Starlight, Trixie, and Sunburst could also stand in for the Aqua Teens quite well too. Their dynamics and personalities do fit in some aspects.
