Cool, so through coincidence and accidental planning, Chrysalis' identity has really only been revealed to the Elements. That's fortunate since we wouldn't want the drones to get spooked, right?

Hmmm. My muse took some liberties with the mare's appearance after being charged by the Tree of Harmony and came up with an alternate ending for this chapter.
"Trixie has no clue, but there are two possible outcomes of this: we stay here and when she wakes have to fight her or capture her, or we leave and pretend we didn't see her like this so we can keep an eye on her actions." Looking directly at Twilight, it was clear who she considered the decision maker in this.
"Hmmm" said Twilight as she tapped her chin with a forehoof. "When given a choice of two equally unpleasant options, I make it a habit to choose 'Option C'." A large bucket appeared over the changeling queen's head, suspended in purple magic. It quickly overturned and doused the insensate monarch.
As Chrysalis coughed and sputtered her way to consciousness, Twilight marched closer. "Hey! Thank you!"
The thoroughly drenched queen wiped the last of the water from her eyes and looked out at what should have been the most terrifying sight she had ever beheld: The Avatars of the Elements, their forms and bejeweled dresses glowing with incredible power. Instead, her mind latched onto what she thought she had heard. "What did you say?"
Twilight stopped a couple of paces away and leaned her head down towards the prone changeling. "I said 'thank you'. If you hadn't risked your life distracting Tirek, we would not have had the time to gain the means to stop him. Also, thank you for directing your drones to get the Ponyville citizens to safety."
Chrysalis scanned the other ponies present. They all shared a bit of confusion, doubtless caused by what Twilight's actions. Beyond that, they showed a predicable range of emotions between them all. Fluttershy was concerned, apparently for the pitiful injured creature before her. That made Chrysalis angry at her current status of lying down in the now muddy ground in front of her rivals. As quickly as she was able (and with one degrading fall), she struggled to her hooves. Chrysalis held onto the anger at her humiliation. Anger was strength.
Applejack was decidedly neutral emotionally, but her half-closed eyes were clearly judging her. Rarity was more antagonistic than the changeling queen had expected, but she also radiated pride...though it was not clear what was the cause of it. Rainbow Dash was distrustful and waiting for an excuse to fight...no surprise there. Pinkie Pie was...Chrysalis blinked away the kaliedoscopic wash of positive emotions and made a note never to try that again.
Twilight was a different story. Concern balanced by anger. Confidence balanced by humility. If there was any fear in her, the queen could not find it. In short, there was nothing to exploit. She quickly decided the best course was to tread carefully and walk the razor's edge of Twilight's gratitude and hope it didn't lead to a noose. The changeling queen breathed deeply and suppressed her rage. "You’re welcome." Maybe if she said nothing else, they would leave her be?
After a few moments of uncomfortable silence, Applejack adjusted her apple-accented hat and cleared her throat. "Well, if'n no one else will be askin', Ah will. Why'd ya do it? And don't even think about lyin'. Ah'm so pumped up with the power of Honesty right now, I could probly tell ya the last lie you tol' yer ma."
Chrysalis didn't doubt it. Any one of them could likely crack her in half like a stale fortune cookie given the power they were radiating. After grinding her fangs for a few moments, she sighed and looked down. "I'm not sure. I didn't really stop to think. I just knew it was the right thing to do."
The mares glanced towards Applejack who widened her eyes for a moment, then nodded. Twilight looked around her friends, nodded, then spoke up. "Come on, girls." The group began trotting away, back towards Ponyville. Trixie opened her mouth to comment, thought better of it, and quickly followed.
Chrysalis found herself rising a hoof despite herself. "Wait. I really have to know--"
Twilight stopped and turned around, followed by the others. "...why we aren't arresting you?"
The changeling queen scowled. "No. I'm perfectly familiar with the concept of 'Quid Pro Quo'. Don't insult my intelligence." She caught herself, then wiped the frown away. She waited a second. Still alive. Good. "I want to know if Rarity seriously spent time designing, sewing, decorating, and fitting all of your new dresses while I was risking my chitin keeping Tirek busy!"
All eyes fell on Rarity, whose mouth hung open. "I would never!"
Every mare present broke out in riotous laughter, except for Fluttershy who politely covered her smile with a hoof.
"Of course you would! If you had half the chance!" roared Rainbow Dash.
"Oh, your face! That's the best prank I've heard in ages!" complimented Pinkie Pie.
Applejack elbowed the fashionista. "Ya gotta admit. She got you figured out to a 'T'."
Rarity huffed and glared at Chrysalis. "I'll have you know that the Tree of Harmony provided our couture. Quite magnificent, though it could still use a professional seamstress' touch."
"Pfffft!" said Twilight as she jogged up to put a foreleg around her friend. "You're not getting any of those points back, Rarity. Let's just leave while you're behind." Rarity smiled a bit and let herself be dragged away as the mares turned back to their home.
8263338 Nice work, but the problem is that leaves Chrysalis in limbo. She can't go back to town with her pride now at the mercy of Twilight and her friends, and she can't very well go back to her hive (that would ruin the story).
In the end the girls had a tough choice, and now they have an even tougher time. They need to appease Chrysalis' need to think her disguise is working, all the while some of them are disliking her for very personal reasons (Twilight being probably the biggest there).

Chrysalis panted in relief as the mares trotted away, but found herself lost trying to decide her next action. The ponies were giving her a choice. Did she want to continue the truce now that the existential threat was gone? She stood unsure of herself, one hoof upraised.
"Hey, Queenie!" came a voice from above. Looking up, she saw Rainbow Dash diving at her, only to stop mere inches away. She hovered and gave off her arrogant grin and attitude.
The changeling queen snarled and flailed her forelimbs once at the pegasus, who easily dodged and returned to her original spot. "Don't call me that!"
"What's that, Queenie? Just want you to know that I've got my eye on you." Rainbow accompanied this with a broad wink and that condescending self-assured smile.
Chrysalis felt the same tightly controlled aggression leaking from the mare. She was sure the grinning element bearer was thinking of tackling her to the ground – she even made slight teasing charges. "Leave me! Someday, I will own you! All of you!"
Rainbow tsked and hovered higher. "Promises, promises." As she turned away and lazily glided back towards Ponyville, she called behind her, "Frankly, you aren't worth my time."
Chrysalis seethed in indignation. How dare a piece of food disrespect her!
One good thing about the anger, though. It crystallized her purpose. She turned and headed for her nearby drones, not bothering to change form.
It had been two long years of effort. She had abandoned her hive to its fate, starting over from scratch. From virtually nothing, she had achieved victory through pure power of will and endless sacrifice. Her new, rejuvinated hive buzzed with activity. Dozens of drones passing by, diving into passageways that opened and closed in a rhythm only changelings could know.
At last, she entered her throne room. She moved her gaze upwards with a smile. Her own arrogance had cost her Canterlot before, but this time she had assured success by replacing all the alicorns, the element bearers, and even Shining Armor. Only token, unimportant ponies remained to oppose her, and they were not worth the effort of chasing down. The die had been cast and the game was over. Finally, she allowed herself the one bit of revenge she had been savoring for so long.
Chrysalis rose upwards until she faced a particular changeling pod suspended from the ceiling. Inside, a certain rainbow-maned pegasus rested unconscious. Chrysalis lowered the energy-sapping magic in the pod and prepared her biggest smile, filling her face with fangs. She had even brushed her teeth with baking soda for the occasion!
Rainbow Dash slowly blinked awake, then looked immediately to her side. Chrysalis felt the corners of her mouth start to droop. "Look at me, blast you!" she thought.
The pegasus slowly turned around in her cocoon, taking in the sight of all her possible saviors imprisoned alongside her. "Hurry the Tartarus up!" thought the queen.
Finally, the mare turned to face her captor. Chrysalis restored her most intimidating smile, reaching out to embrace her captive's emotions as they trickled in: surprise ... happiness? ... pride? "What the buck?" she mused as her smile started to fade.
Rainbow Dash lowered her head slightly, so she was looking at Chrysalis through lidded eyes. She pulled her lips back, showing all her teeth. Slowly she clopped her forehooves in applause.
Chrysalis was dumbstruck but couldn't let on. "Is she mocking me? She's helpless!" She cleared her throat. "Give up all hope, pony! There is no one left who – "
While the liquid made speech impossible, it was easy to read the mare's lips as she slowly spoke. …Queenie...
Chrysalis frowned. Still no fear from her captive. She was even starting to register that same aggression from years before. "Are you stupid, pony? You are helpless!"
Rainbow's smile grew wider still, turning into a rictus grin. …Queenie...look at how sure and confident you are now...so much better...
The changeling queen snarled and jerked to within an inch of the pod. "You are mine, Rainbow Dash! I will do with you as I see fit!"
The smile lost all warmth now, resembling the expression of a small foal destroying ants with a magnifying glass. …Promises...Now...you are worthy of my time and attention...
The aggression had just doubled, overlaid now with...hunger. Rainbow clearly wanted to jump... Chrysalis' irises reduced to lines a hair's width wide as she flew back a bodylength. "No! It's not possible! You told me...you told me..."
Rainbow Dash tapped the inside surface of the pod then made a "come hither" motion with a hoof. …Do you know what you are to me now?... What you have become again?...
Chrysalis gasped and her body shook. Years of effort, sweat, focus and planning. All because this one mare manipulated her — had made her prove that she was worthy...
Rainbow Dash pressed herself against the pod, staring directly into the Changeling Queen's eyes. Chrysalis felt trapped, unable to look away from this mare that held her paralyzed with just her gaze. …Didn’t you want to own all of me....my beautiful queen?...
As her drones looked on in alarm, Chrysalis fled, blasting a hole in the roof of her hive to escape Rainbow Dash, escape the feeling of being trapped, escape...everything.

Not Dash's fault that "Queenie" didn't understand that Rainbow was CLEARLY expressing more than casual interest in that hot, sassy, oh-so-sexy bit of royal tush. She didn't even try to hide her desire to jump her bon... uh.. chitin. In fact, the pegasus had to stop herself a few times from acting impulsively and "getting busy" right then and there.
Adding to that, the clueless changeling took every phrase the wrong way then chose not to rise to her challenge. And, of course, being Dash, she forgot all about it until her royal snugglemuffin-to-be came back to her, more confident and hotter than ever.
Oh god this just became so much more tragic.
