Twilight has fallen through the time vortex and has been transported back to the Crystal Empire under the reign of the malicious King Sombra. The Doctor comes to her aid, but finds that the Empire holds a dark secret. With the help of a mysterious stallion and his numbers, the Doctor and Twilight face off against Sombra and one of the universe's deadliest foes: the Vashta Nerada.

So Jonathan lack a mark, I don't see the problem. Usualy, when you lost your memory and then recover it, you don't know who you are (between the one you were without memory and the one you were before). In that case, he doesn't know his talent.

Though, even if you loose your memory, your CM should remain. I'm basing this that all ponies receive their marks before adulthood, meaning that it's very strange for him to be lacking one.
