Twilight's paranoia, OCD, and obsession with Friendship is going way over the line-- She can't think straight, she can't understand her surrounding, and she ends up making things worse for others instead of better.
She is then persuaded to see a doctor to help her deal with her problems, (In relations to past Friendship is Failure stories) and reflect on different perspectives and aspects of how life does not truly revolve around Friendship alone.
Lessons:
-There are times when you SHOULD try and help, and times when you should STEP BACK.
-Trying to force change on someone who doesn't want to change only make things worse, not better.
-Sometimes, no matter how hard you try and help or how much you want to... there is nothing you can do.

Wrong. It's perfectly normal to not want to move on. If he doesn't want to, that's his choice.
Moving on is a CHOICE, not an obligation.
Just because he won't move on does not make him an automatic stalker, and further, it was SHE who went to him asking to get back together, not the other way around. He refused her.
You don't know the situation between them. So, you cannot make assumptions, especially if you misread.

I got to be 100% honest, I just got here because I saw how overwhelmingly negativ the Like-Dislike-Ratio is. I just wanted to see what makes this story so bad. I also read your blog and I think your storys rating is probably skewed by haters to some degree, but there're also some problems with the story, at least in my eyes.
The biggest thing is probably that Twilight feels somewhat OOC in this story. Her obsession with solving friendship problems is something that does not canonically exist. She has no regard for privacy of others in this story which I think can canonically believably happen if Twilight snaps and oversteps boundries by mistake. But she's not like that by default like in this story. If you would've had explained her turning into this state of mind it would've been explainable, but that never really happens or is not made clear enough at the very least.
A character that feels OOC for no apparent reason is an absolut story killer and Twilight kinda didn't feel like Twilight to me.
Also the emphasis on Dr. Cy being "deep" turned (I think) unwanted comedic I just had to roll my eyes at how hard you had to mention how "deep" this doctor is.
This story is NOT totally awful though. It's pretty decent but has a few flaws that kill the enjoyment to some degree.
I have never written a story and I don't think I could do any better then you either. I am not trying to attack you. I am just giving some personal gripes I have with the story so far.
The ratings would make you believe this story is awful. For me it's probably like a 6-6.5/10 which is alright-ish but that rating is also brought down by a few small things that could easily enough be fixed.
Do you think you could make a fic where Stone Heart basically throws the flaws of the Friendship Journal, such as hypocritical lessons, in her face, such as a lesson on accepting a ponies flaws, while there are other lessons about how they should get rid of their flaws.
The best examples, in my opinion, are Mare-Do-Well and 28 Pranks Later.
Some other examples are Rainbow, Applejack, and Rarity's bragging, while they got on Trixie's case.
How quickly Twilight forgave Starlight, who messed with time and ruined the future multiple times, which is worse than anything Trixie did with the Alicorn Amulet.

I had a fun idea to mess with Twilight.
Basically, when she writes to Sunset about her recent failures, she gets a surprised reaction from Sunset, as Stone Heart's books, while not Best Sellers, still have a good sized following in the human world, mainly at Crystal Prep, with Cinch being a large fan of his.
Sunset also admits to being a bit of a fan of his books.

Sounds like you'd like to make your own torture fics for ponies...
She's learning to recognize when to step in and when to back off, and that even when backing off, a door can be left open.
Also, the fact that you insist on writing stories for a show you have no love for, even as the hateful aspect of this fandom hates on you from keyboards, out of sheer spite is wild in a way that hurts no one.
Note: I'm surprised that you didn't have the site mark this as a sequel to the previous story in your series. Not a complaint, mind you, since you probably have your reasons for not doing that.

Hardly any fanfic I write is out of love, for any show that I've seen. I can't stand the way the shows ended, or how things went in canon, (Or I just want to see certain things that I was denied) so I write up all these WHAT IFs and ALTERNATE scenes (Exactly what Fanfiction is for) It doesn't change the canon and never will, but it helps with the pain.
