Why, for all you know, that could be a dummyshy, it did say that Mercer saw a treeline, Fluttershy could be anywhere!
oooooo dude i have some advice to get ppl on ur story and extend it. maybe after he consumes fluttershy he can rampage a little bit more but princess celestia stops him and turns him good and ressurects fluttershy then make him stop an evil thingy as the plot! everybodys happy!

Okay, now that I've got that out of the way...
Writing quality is not bad, it's got a diverse vocabulary and all that. It does need some polishing, or a pre-reader of sorts. Urgently. Other than that, not bad. One of the few actually good Prototype crossovers.
Looking forward to the next chapter, if there's going to be one (Story marked as incomplete, comments say "This is a one shot").
His new pony body makes him a peace loving creature the memories of the old Mercer that built into a primal urge is in conflict with his new nature before he can come to a decision he probably passes out body already weak from arriving into this new world and also from summoning his blade arm with what little of the virus he has left.
I do hope you continue with this story, as it seems interesting. I know you've made comments which makes it seem like this is a one-shot, but I'm going by the incomplete status plus how it doesn't work for an ending.
That said, I would like to say I didn't like the part at the end. I've seen several Prototype stories where it mentions Alex suddenly getting a primal need to consume and all that, but there's nothing in the actual game which has anything like that. It honestly makes it sound like the virus is controlling him, which makes no sense at all, considering how he is the virus and everything.
I honestly think this could be a great story. Fluttershy and the others are almost certain to discover his true nature very quickly (considering he isn't very subtle), and that will lead to a huge shock. I can just picture Fluttershy asking if he's alright, only for Alex to go, "What? Why am I a pony? Huh, oh well, time to shift back to my normal form," and then shift back into his human form. After all, why wouldn't he? Alex is a virus which can take any form at all, so unlike other humans in Equestria, there's nothing keeping him from simply changing back right then. After that I can see him requesting Fluttershy to bring him things such as fish so he can gain mass. In fact, I don't see why he couldn't gain mass from any organic matter. Applejack? Meet Alex Mercer; he's going to need a lot of apples very soon.

I'm completely uncertain, I have another story under works, a remake of another one, and it's rather lengthy, but I'm interested in this story's continuation.
I would play the him getting the sudden urge to feed off as him going slightly insane due to the virus' considerable weakening, but as I said, it's meant to be a cliffhanger right now.
But who knows?

My headcannon is that the "need to consume" is him getting hungry. In the game, there are several "consume missions" in addition to all the other people he probably ate, so he wouldn't ever really feel hungry before he had already eaten. However, in the stories, he doesn't eat, has a rather low calorie diet (for how much energy he uses, as he is described as weighing at least a ton), or is already consuming things. It makes sense for him to get really hungry really quickly, and if one is used to rather large meals, not eating for a day can actually hurt.
