History wasn't really rewritten. More like it all went down so long ago that no one, except Discord, remembers anything.
Without Ponyville to encourage friendships, the different creatures of Equastria just fell out of touch and thus what we see above comes in to play.

But twilight pretty much got pretty far in the show and story before sombra did something so it was like they never existed at all. An entire village doesn't easily dissappear much less a princess in the village without causing a Commotion.
