That rage you felt is wholly justified, as that was the very idea behind doing that... And then of course there was that godawful epilogue, written just to punish me...! A-anyway, ignoring for the moment the fact that you're starting to sound like a Rarity apologist, the story itself is well-written and engaging and I'll definitely be sticking around to see how this plays out. Luna regrets this, yet doesn't regret Discord's 1000 year banishment. From what we saw in the show, Discord didn't even harm anyone. Yea he did unbalanced the world's laws of physics, but I never heard of Discord doing anything like kill or rape (ye its a kid's show, but at the same time it does not seem to be within Discord's character).
So yeah. I'm calling out Luna's feelings as hypocritical.

Luna knows that it had to be done, but she also sees herself when she became Nightmare Moon, and it all was ultimately jealousy that the ponies didn't appreciate Luna's moon and serene nights as much as Celestia's sun and bright days. So essentially she looks to Rarity's imprisonment in the same realm. Rarity's actions started because she teased Spike one too many times, which led to him stumbling into Flitter (totally an accident). But the similarity is that Rarity started going envious that Spike was starting to care for Flitter the same way that he used to dote on Rarity. It escalated because she never really confronted her own feelings for Spike and that Spike was moving on, and seeing that, went to completely ghastly methods and plans to attempt to get Spike back, that ultimately failed immenesly (like the attempted coup over 1000 years ago).
Also Luna knows that if she--the actual Princess of the Night---was able to forgive for her transgressions, then anypony should genuinely given the chance to redeem themselves. Obviously we also can see that Celestia's got a huge bone to pick with Rarity (and believe me, huge still isn't big enough) because Rarity hurt her 'marefriend'. Yeah, I'm saying it---you have to be blind to not see that the affection Celestia had for Twilight was significantly more than just mentor/student, especially since Twilight became a Princess herself, as well as being the guardian of her unofficial son Spike. Forget the Elements of Harmony--that can be replaced. Rarity hurt Twilight, and hurt her where it pains the most---in the heart. And nopony hurts Celestia's lover w/o consequences.
I'm really proud of Luna for actually giving Rarity a chance to redeem herself---because it is obvious that Celestia wants blood, and blood is not what is really needed. As ghastly as her crimes were, imprisonment and then banishment is good enough. Give Rarity a chance to rebuild her life---because when it is all said and done, execution is short-sighted at best. Sure it makes you feel better, but only temporarily, then regret and doubt creeps in.
