I have no idea what's going on with Fluttershy and Rainbow Dash, and that bothers me.
It also doesn't help that I know less than nothing about FMA.

They have FMA Brotherhood episodes online and on Netflix if that helps, but the only important parts about it are how Philosopher stones require human souls to power, and everything else will be explained by Nightmare Moon. :)

I have that problem to. What I do (at least now...) is I just dump out the entire chunk I have in my brain the way I used to, sit on it for a day or two, edit it, expand parts here and there, and then find someone to pre-read and edit spelling/grammar, then go back and expand more if needed until 1,000 words becomes 3-5.

. When Fluttershy lost her legs, I thought that her wing power would be amplfied from the ritual (maybe to the point of surpassing Rainboe Dash 
). I don't get it, but I still look foward to seeing where you go with this development.

Fluttershy has always been able to communicate with animals, but not directly. Like when Angel has to tell her she's late, he would have to pantomime it to her. Her wings will get stronger, but because she's nervous about the attention everypony gives her, her wings tend to lock up, and it takes most of her strength not to fall out of the sky.

I have read the manga once, and watched FMA: Brotherhood 3 times, so I've got most of it memorized
I thought the rebound affects the caster (Twilight) dragging them to the portal, while the failed alchemy would mutate the material being manipulated
Earth Pony magic (in my headcannon) is used as different form energy. For Applejack, her energy is expelled through her strength. Pinkie pie's energy is the source of her hyper activity and ability to defy the laws of physics
