In this story, it's purely a statistical thing. While the degree of tolerance towards homosexuality in this story hasn't been explored yet (and it will, in due time), tolerance and incidence are considered unrelated.
In this fictional universe, a society can be very tolerant to homosexual couples yet still maintain that heterosexuality is the norm, simply because it's more common within in the populace. As such, if there's no reason to think someone's gay (ie: they've never expressed attraction to the same gender) the basic assumption is still 'straight'. If there's reason to think they're gay and it turns out they are, then it's little more than a surprise, not any real negative emotion attached to it, aside from maybe some uncertainty.
While on the show we see more males on screen, that doesn't necessarily mean the population is skewed, gender-wise. Remember: Cheerilee's class has had students appearing and disappearing, especially colts. It's not an unreasonable assumption that boys just tend to go to a different school with a male teacher (which, I'm told, does help their grades at an early age, but don't quote me on that). Likewise, there's never been any mention of sexuality on the show (pre-Season 4, at least), so the ratios there are up for interpretation as is.
If your question meant "Why are straight couples so numerous, then?" or "Why does the concept of being gay come so hard on your main characters?", the prior is because that is just easier for me to write and I have no real reason not to do it. The latter is because both main characters have always identified as straight, with Rainbow Dash actually dating a guy at one point. Twilight's reasoning for preferring stallions, I think I leave open to interpretation, so it's not much of a spoiler if I say that mostly she grew up with stories of handsome princes and also had an eye for certain boys when she was with Cadence. It really is just that they've already identified in a certain way, both to themselves and to others. How exactly said identity evolves? Well... that'd be a spoiler. It's not the obvious choice, I'll say that much, but I need to get it worded right in the actual chapter.

I always thought is was strange that authors used the skewed gender proportions of what was shown in the series to show a society of mostly gay females. If we could safely count characters of any show and use those numbers to plot out the division of the sexes then the universe of Starwars would have something like a 50:1 ratio of male over female. In the first three movies we only meet something like three speaking females most of which are background characters.
So it was actually a bit of a relief when this story tackled sexuality in a more 'normal' fashion. I'm waiting eagerly for more and from this point I can easily see things getting dark rather quickly. I like how Rainbow Dash is secretly incorporating sensory input from Twilight and her home into her fantasies of being controlled.
Also poor Spike being too manly to express pain.
Rainbow Dash does seem a bit insensitive in this chapter, but that's also true of her in many of the canon episodes. The 'kthxbai' kind of attitude isn't really out of character for her. It just means it's more touching when she is being sensitive.
This is going all-out D/S mindcontrol dark real fast isn't it. Oh well, we'll cross that river when we get there. 'Control everything'... That's the last thing I'd ever say about Twilight, She's a leader, not a control freak, field commander style. Still... This got me curious. Just be sure to add the 'Dark' tag to the story.

I've checked the FAQ again as well as Wanderer D's How To's, and from what I can tell I'm not obliged to tag this story as Dark, nor was I obliged to do it on my previous one.
Tags represent a story-long theme, look, and feel. Dark stories, according to site descriptions, are stories where darker themes dominate, but the moments of light provide some reprieve. Even if the story takes a dark turn, as long as it doesn't become a lasting darkness it doesn't need to be tagged as such.
This is a romance fic because it centers around two ponies discovering feelings for each other. This is a Slice of Life fic because, as you may have noticed, normal life goes on while all this sexy stuff is happening. For it to be dark, Twilight would have to be a proper villain, and Rainbow would have to be a proper victim or depressed in some way, and it would have to be a long-lasting thing.
It doesn't need a Dark tag now, and it won't need a Dark tag later. The site rules say so.
And on the purple magic thing: it does serve a purpose regular magic doesn't, namely to give both Rainbow and Twilight another bit of characterisation. My main issue is the question if I'm recycling old material, especially material from my Flight Camp fic. But I'll address that in the biggest offender so far: the next chapter.
