Dunno. Of course, having wings is great for emergencies, and Fluttershy is in those more often - saving Equestria and all that. I haven't seen much of the latest season, but as far as I know there's still a possibility that Scootaloo's wings will work fine - she could just be a late bloomer.
And if there were a way to switch, I don't see why there wouldn't be a way just as simple to fix Scootaloo's in the first place.
