I do like how you had the reasoning behind Discord's actions in his own viewpoint. More often than not, a lot of these stories feel really one sided.
As far as having a baby goes, I think Discord is comprised of too many animals to match up genetically with Fluttershy. This could either be a bad thing, or a good thing.

Well yes, genetically speaking it's not likely that he could get Fluttershy pregnant.
Conception would, in my opinion (now that I've had a reason to actually think about it) be dependent on creative (and possibly risky) use of magic; and Discord seems to have ample amounts of energy to just use on a whim.
