Well, it doesn't work on Discord because he can resist it. If he's playing a submission game with Fluttershy, he might be persuaded to let it work.
I've heard it said that most people want something out of sex that they can't get in real life... so CEOs and politicians like to be dominated, and people who are normally very accommodating and gentle might like to dominate. Given that their real life positions are that Discord is nearly all-powerful and a master of hypnotic control who can literally dominate virtually anypony, and Fluttershy is gentle, frightened of everything, and in general only uses her own mesmeric powers to make ponies do the right thing... I actually could totally see them playing D/s games with Fluttershy on top. Because Discord probably could get really into anything that's unusual and different from how his life normally goes (chaos, you know; he thrives on change), but Fluttershy's probably the only pony he'd trust to let really dominate him in any sense because she'd never willingly hurt him. And Fluttershy knows that Discord is powerful enough and can stand up for himself enough that if she demands something he genuinely didn't want to give, he wouldn't give it, which means she is safe to demand things without adding "If that's okay with you" or always worrying about how he'd feel about her demands.
I kind of like predatory Fluttershy. I suspect Discord kind of likes predatory Fluttershy too. :-)

Well D/s play is all about trust rather than power (for me anyway) and Discord did fully trust Fluttershy here
Plus with the idea that he resists 'the stare' rather than be immune to it justifies the implied continuation

What I love, love LOVE about this fic is that Fluttershy is in control here. I've seen so many fics on this site where people have written her in non consensual situations and for some reason it's MOSTLY Fluttershy. She's so sweet, why do people want to always hurt her?
I love that Discord is enjoying the way she's taking command too.
