It's less that they couldn't work things out and more that they were better off finding other partners. Sunny's hangups over trying to start a family are clearly leading to stress over Petunia's infertility--I mean, it kind of sparked an entire horror story. And, obviously, Petunia isn't too happy with not being told about the affair. Add to that the fact that Sunny has a child to raise--with another mare, who doesn't want to give up custody--and the decision's pretty simple. While they divorced on good terms, they did divorce--because the relationship Petunia wants and the relationship Sunny wants are both simply incompatible with each other and reality.
In short, sometimes the best thing to do is move on, even once everyone's figured out what their mistakes were.
