Semantics, technically pure water is distilled water not suited for drinking.
But yeah he should've filtered the water through a cotton cloth or clean sand, but if the water was crystal clear most of the time just boiling it will suffice.
I'd go for a copper pot, too, because copper is naturally antibacterial.

Boiling at 1ATM is not sufficient to kill 100% of bacteria, protists, and viruses, and certainly not after only 10 minutes. The simplest way to reach the temperatures required for the length of time required is to boil inside a pressure vessel at 30 PSI for at least 30 minutes.
Have to be careful making the water Hard Boiled, or you could end up with a bad case of De Trots?
Thats an awful long way to go up to get a water source. Its a wonder when fixing the foundations to the city they didnt hit the high pressure artesian flow inside te mountain and blow the construction clean off it. In fact, I wonder how much of the pressure, lift height is due to classic artesian, and how much due to thermal effects deep down. Maybe its the cooling outflow of Tarterus AC?

Boiling is sufficient. Most crawlies start deforming and becoming unhappy long before boiling. At boiling, they start mass death at a pretty high rate.
But if you want 100%, and not 99.999%, yeah, harder, but also not likely required from a source that was already well-regarded as safe.

This is especially true since it is the source water template for all of canterlot.

That is if you're starting out with highly and/or obviously contaminated water to begin with. The water source he pulled from was crystal clear, as it was already being filtered through the mountainside naturally from the pool above. It doesn't hurt to filter the water a second time, but with good clean water from the start it's not necessarily necessary. Filtering water in the first place doesn't remove toxins or bacteria or stuff like that anyways. It removes dibrees. Charcoal in some form would remove impurities like toxins and some bacteria and the like, which is why it's generally the final step in a filter, but unless that water was poisoned or something to start from where he just pulled his source, then boiling it for a proper length of time will be perfectly fine.

The filter in the video is a gravel, sand, CHARCOAL filter, no matter how clear the water looks, it can have trace contaminants.
If this had been for personal/small use, boiling should be fine. But because this is for all of canterlots constant use, toxin build up in the body over time becomes a real possibility. What should be done in this case is have the most pure mineral water he can get, so removing even small toxins and contaminants is important. The better the template, the safer all of canterlot is.
Also, even if the toxins and contaminants are minimal in the water now, that doesn't mean it will stay that way, the spell my let the high levels through later if there are trace amounts in the template now.
TL:DR it's a better safe than sorry scenario.

Also, I thought that the protaganist was going to go for the distilling method used for salt water, but okay.

This chapter has a lot of weird implications.
If simply boiling water is sufficient to make it "pure," it seems fairly implausible that they wouldn't have figured that out on their own. They have alchemy. They have magic. They having cooking. They have tea. No understanding or awareness of microorganisms would be necessary. All it would have required would have been some very basic trial and error, or even some random unicorn deciding to use boiling hot water in the process, as would be completely expected in a scenario for example where they wanted to heat a bath, so they'd mix some very hot water with room temperature water to make it comfortably warm. How did none of this sort of experimentation ever happen? Back in chapter 32 it seemed to be fairly well implied that actually pure water would be needed, and from the comments it seems everybody was expecting a distillation process. Before any mention of alchemy it seemed plausible that while yes any random peasant could boil water but that was insufficient because distillation would be required, but that hadn't been discovered yet. It seems strange that it's such an expensive process to make pure water if all that needs to happen is boiling it, when boiling water is something that's so easy and common for them to do.
Speaking of alchemy, the cook immediately understood that "making pure water" involved "alchemy." Which leads one to wonder what exactly is the pony-land alchemical process for making pure water? Is it...boiling water? They apparently do that all the time. Why is it expensive and what's the big deal? Back in chapter 32 I was left thinking that to make "pure" water they were having mages magically scan through the water and manually zap it as some sort of tedious and time-consuming process. But if they have alchemy and simple one-step boiling is all that's required, something that any random peasant or tavern keeper with an iron pot and a fire can do, once again...why is this a big deal? What's their super expensive alchemical process to purify the water that isn't simply boiling it?

The implication seems to be that the magical process here is going to amplify/duplicate the contaminants in the water, and apparently if there are even a very small number of microorganisms in the water, the magic here will result in there being a whole lot of them.
That is...a simple spell is apparently able to manufacture living creatures. How in the world is your engineer not picking up on this and at least being a little shocked by it, and then considering the implications? This isn't a water purification system. This is a matter replicator robust enough to create living creatures, and that apparently works on whatever template you give it. Back when when "creating water" was demonstrated to him, he might reasonably have assumed that the process was simply condensing water out of the air. But that's clearly not what's going on here.
If this little ring can manufacture organisms from a template as quickly as water can be poured through a pipe, and in such quantity as to render any quantity of water dangerously undrinkable...what's to stop them from using as their template, wine or soup or live chickens or gold or anything else they want to have lots of besides water?

It's not doing that.
Pure Water is distilled water. The standard water creator spigots spew out perfectly clear, perfectly 0 content water, hence the cost of making it juuust right.
Drinking water does not need to be pure, however. It is, in fact, unhealthy in the long run.
The filter only removes. It does not add. It will ignore some trace amount of sediment and tiny vestiges of whatever survived the boiling (which isn't much). The water will be good for drinking.

He probably should have done some basic filtering. Boiling is good, but it's always better to be through, and filters won't really remove the dissolved content, which is basically what distilled water lacks in terms of health. That said, if they are getting it from a pure enough source, it shouldn't matter much.
It's a bit of a waste not to start with an already better water purification system when it would cost only marginally more to get it so (just a bit more effort and money to get the water a bit more pure), but hardly the end of the world, and the system should actually be easy enough even to do a complete upgrade (just a bit pricey due to having to enchant an entirely new purifying ring), or even just installing a basic filter in addition to the purification ring.
