It is about a unicorn that was made from the creators of the princesses. She was made from the fruit of good and evil. After Adam took serving of the fruit. Thus creating Cynthia Sin present day. Where she has to help equestria to keep the princesses power remaining after The creator made a flat out war.

Theres A bug in ponyville choosing a pony to infect with its deadly virus that turns the chosen ponies eyes pupils FULLY red and turning the sclera BLACK. (Sclera is the white in your eye)
It also gived the chosen pony some sort of power when a ponies mouth opens, red, bloody tentacles come out of the chosen ponies mouth and into the other unlucky pony, draining most blood and leaves them with little power, Little strength and full, black eyes, and those ponies.... Those ponies soon die. Pony magic is to weak to defeat the bug, but the power of 2 alicorns is enough to send the bug away for 500,000 years.

But, What happens when the chosen pony is lunas sister.....

Duncan Swan is a replacement O.C. pony for Twilight Sparkle in the MLP universe. He is sen to Ponyville to learn about friendship from the locals except Duncan doesn't seem to want to learn about friendship, or even socialize with the others, will he ever be able to get over his hatred of the others. He may seem harsh and evil on the outside, but beneath his outer shell is a heart of gold. They just don't know it yet.

An ex human becomes the living vessel for a recently defeated Nightmare moon. Through her power his broken body adjusted to survive in the magical land of Equestria he does her bidding along with his fellow slave another Ex human who takes the pony name of Lyra Heartstrings. The short time spent with his close friends is a distant memory and he is tortured by the fact that he is so close to them but so far away as he helps Nightmare moon plot to reclaim Luna as her true vessel. Breaking free will not be easy as the queen of darkness knows his every thought. Will he and Lyra escape? Or will they help bring about the true return of Nightmare moon and her cohorts?

This story... Dark Aeon is the name, but not final, will be about a team of dangerous ponies who answer and eliminate the threats made to Equestria. It's members include a time traveling pegasus who is an amnesiac assassin from the Civil war that led to Luna's banishment, a time traveling zebragus conspiracy theorist, also from that civil war, and a modern unicorn who writes combat spells for fun.
