It's been awhile since I watched her episode, but as I remember the issue of what actually happened to her father was left purposely vague. I think I kind of prefer leaving it similarly ambiguous in my version. I kind of wonder about it myself, though.

In the show, I assumed the idea was to imply that he had died, without actually saying it out loud since it was a kid's show. I know the episode was also based on Patton Oswalt's wife dying irl, so that would also support this interpretation. My general rule of thumb though is that if it's not explicitly stated it's not canon

Playing Devils' Advocate here, Quibble is being a complete idiot. I don't believe in committing crimes, but I'm a firm believer in "if you're going to do something, do it RIGHT." Given Wind Sprint's attitude towards him, he had no expectation of her silence, so the risk/reward ratio was simply too high. It was a stupid thing to do, but I suppose when one is an addict, one doesn't think rationally. This is pure fantasy, so no one is being hurt, but I can't help but consider the real-world situations where such things actually occur. The filly's defeated attitude is telling as well. This was something she'd grown used to from her own father, so she wasn't repulsed by the act, she was repulsed by the person.

This also occurred to me. My thinking is that Quibble somehow figured out what had been going on between Wind and her Dad and decided to try his luck one night. It was definitely a stupid and risky thing to do, but then impulsive sex-based decisions usually are.
One possibility along the lines of what Playbrony suggested is that, if Wind's dad is gone because he's in jail, then Quibble would have come into the relationship already knowing what went on. In that situation, we can assume Clear Sky probably started dating Quibble because he seemed harmless and wussy. Little did she know that he was into that sort of thing as well.

I like to believe that he the birth father died. I got that feeling in the episode when both Wind and her Mom spoke about him.
I also think it's better to say that Wind is just so irresistible, that there are many stallions and mares wanting to fuck her but so far only her dad and stepdad had crossed that line. It's still possible for other adults she knows to try and get her alone and rape her lovingly.
