A very good start, personally I would have preferred Sunset as Marik, but I guess Kaiba Shimmer works.
Now what I think can fit with the Yugioh characters would be:
Fluttershy would be like Mako Tsunami.
Soarin would be like Mai
Starlight would be like Bakura
The rare hunters would be the Dazzlings or the Shadowbolts.
Timber would be as Rebecca

I think Rare Hunter would be Cinch, for characters like Panik, Bonz, Bandit Keith, Strings you could consider Snips, Snails, Lightning Dust, Cozy Glow, Odion will be Luna (by the way, I wonder what role the princess counterparts will play).
I want to know where the other Rainboom will be, and I think Rarity would be Duke Devlin, and Flim and Flam would be the Paradox brothers.

honestly I only have a few ideas for some characters, I think Luna could be Bakura; so to say that Nightmare Moon could be the equivalent of Yami Bakura/Thief Bakura in the story.
Starlight would be Marik, Fluttershy or Wallflower Blush could be Mako Tsunami.
Other characters such as the Rainboom or the counterparts of Celestia and Cadence could perhaps be in the story by being themselves.

The choice of Trixie Lunamoon as Arkana was pretty spot on, and I guess the Dazzlings as the Doma's Three Musketeers works, which seems to announce that Twilight will have her DORO MONSTA CARDO moment.
That also makes me wonder, considering that some monsters suffer some change in their appearance when playing The Seal of Orichalcos, such as Kuribabylon that takes on a demonic look or the Guardian Eatos where her wings turn black, will it be that when Twilight activates The Seal of Orichalcos she becomes Midnight Sparkle?
