The only thing really missing now is what comes after the shock: How the ponies are going to react to eleven people dead in a snap of the fingers, including one of the most powerful ponies in Equestria being brutalized.
Though in other order of things, retaining Pixel's old arm, having been in direct contact with her attacker, may retain enough residual magical energy from the possesed creature to clue our technomancer towards the 'nature' of the offender.
Only issue I noticed.
Seems a bit odd that he didn't consider helping twilight until it was asked of him even though he owes her a favor.
I get that we're still going for this mostly emotionless mc but even running by the numbers i'd think he'd still have reason to proactively consider helping her.
Twilights reaction is going to be interesting.

Yeah, I suppose the points and examples you bring up are sensible, the only thing that bothers me is how each world's deities respectively manage their world. I mean sure its understandable that once a deity grants mortals something, its the mortals responsibility to what they do with it - sort of freewill scenario - that also means knowing the good and bad from granting the mortals said gift.
Say another deity other than Silvanus granted the mortal race(s) the ability to make a window into seeing other worlds - like Equestria or heck to view into other realities/the Omniverse - if said deity thought, predicted, or envisioned the many possibilities, the biggest form of giving freewill... is accepting what's to come. Silvanus while being young, should at least to some aspect understand that giving a gift to mortals will have it consequences... I'm more surprised he wasn't punished by the higher tier deities, I mean sure by fault if he had the mind-set of "Whatever the mortals do with my gift is their problem, not me" then he wouldn't or rather shouldn't be so spiteful if he expected either a good or bad outcome. Sadly this version of Silvanus is being spiteful... the only issue I have is who's he directing toward, Gerhardt, the one who invented/founded necromancy was Caedus, not Gerhardt, I mean Silvanus wanted and perfectly directed what kind of device he wanted Gerhardt to make and if he had the "this is your money, your responsibility" mindset like any parent who hands an allowance to their child, then it make more sense if he hated Caedus in some sense.
I mean okay if I'm honest this is the relationship I imagined to happened after Caedus actions - Silvanus would hate Caedus, his followers, and any who use or were born form necromancy, regardless of karmic good or their actions to the betterment of all, while his relationship with Gerhardt... I wouldn't call it hate, more like "he was your student, you should had kept a better eye on him" kind of vibe, so he would feel disappointed with Gerhardt for allowing this to had happen so far. Its similar to how Celestia ignored Luna which caused Nightmare Moon if this comparison makes sense.
I'm just annoyed how Silvanus acts all high and mighty - I know he's a young deity, but he's a nature deity, by all means shouldn't he had some prior knowledge form his predecessor(s) - and throws the blame on Gerhardt, I really hate those kinds of deity/immortal/primordial characters who think that if they can't blame the problem they can blame the closest think to the problem; its like blaming a guy standing beside the person responsible with causing a fire, they're there but they didn't do anything.
The whole idea of how necromancy came to being reminds me a little of Prometheus... except rather than Silvanus being punished for granting mortals to speak to the dead one (last) more time, which resulted in necromancy by jerry-rigging Gerhardts devices, the higher deities literally did nothing whatsoever. Now not to be confusing I'm not saying the higher deities should had removed necromancy anything that comes from it, I'm saying they should had punished Silvanus or at least Caedus during the start of his necrotic war - unless this is another form of freewill then I suppose that counteracts all I've said so far.
To sum it up - Silvanus gets away scot free and the only ones who are stopping him or at least have some measure of going against without breaking some primordial rules is other deities that existed around or after he came to being. The system built by the higher deities is literally a "Its not our problem until it becomes an annoyance" kind of situation, they do not care what goes on down below unless the quote-on-quote 'kids' get too loud and they had to proverbially go downstairs and tell them to shut up.
At the very least Equis is managed by something I like to call - pure freewill or also called, Neutral Chaos - for starters, the world literally changes alongside one race - the ponies - I mean if a single or several individuals gained cutie-marks similar to the princesses it can literally change the world, heck thousand years before the start of the show, Starswirl and the Pillars planted the Tree of Harmony, which would later be used by Celestia and Luna to defeat, Discord, which result in Luna becoming Nightmare Moon and sealed away, which result in Celestia finding six individuals who best represent said elements, and then the rest of the events of show happened because a wizard and his five companions decided to plant some magical seeds in some mythical forest... things happened because it wants to happen, I'm not referring to nature or destiny... but simply choice - one choice can lead to a menagerie of changes to come.
Gerhardt's world is governed by a sort of caste system:
On top is the older deities I call the high-deities
then we have the mid-deities
next is the low-deities (Silvanus and others)
after them are spirits (not ghosts, nature spirits and whatnot) (demons I suppose can be part of this category, consider them as pain spirits or something)
coming up are the beasts, creatures, and mythical entities
finally are all the mortal races.
No matter how much strong one thing (race or deity) becomes, or gets the capabilities to off anything above it... it'll never raise higher because it'll still be within that caste itself.
I'm ranting at this point now, but I suppose one final I want to bring up. I realize that the ponies themselves are an unknown, Equestria was never their native homeland, from all guesses the ponies came somewhere north-west of the planet then settled what is now Equestria, but in all senses... they never truly sealed the Everfree, I mean at one point they settled there during Celestia and Luna's reign but after Nightmare Moon they left. From reading this story, the only one responsible for screwing with the spirit is Discord just because he could - that's he's always been, he follows his own creed, it'll adjust but it'll stay the same.
Another point, this nature spirit doesn't fully represent all nature of Equestria and another point, the ponies don't fully dominate nature, the only areas they control weather both in the show and heck other stories has been areas they settled; even in the past before they settled in Equestria is showed that the ponies only manipulated their surroundings where they lived, not the entire area that considered home, same is with Equestria.
Equestria has tons of "wild-zones" a good examples is the surroundings of Crystal Empire, Cloudsdale, and Appleloosa, but beyond them the land, sky, and sea is unknown wild territory. I mean its understandable if the Everfree's nature spirit is pissed at the Ponyville settlers, but to say or think that all of Equestria is being controlled by the ponies is a bit much. I suppose to some extent they may appear to be the problem, but this all started when Discord planted his plunderseeds - I'm guessing the spirit was sealed around that time - but if this spirit is angry just because the ponies are messing with nature, its one single spirit, if all of nature was pissed wouldn't they all come crashing down on Equestria?
(And before anyone else mentions this, the Wendigos are different story, their more close to being spirits that feed off negativity, their not connected to nature, their... I forgot the word, but there is a type of entity that can feed off emotions - positive and/or negative - I mean nature again is uncaring and will happen when the time comes... so it wouldn't make sense to have spirits to feed of emotions for something that has no need for emotions.)
I'm done for now, my rant is over, still can't wait for more, but again awesome story, I am indebted!
Gerhardt NOT understanding money makes a lot of sense considering the military is- was his life.
