She probably knows that faithfulness does NOT always stop jealousy from ruining lives. Specifically, she is nervous the very powerful Twilight is like, well, you, NaturalGlitch. She's afraid Twi is like you. Twi kind of is. We shall see.
I have to say, I'm actually rather fascinated with the way the story's turned out. It's just a smidgen dark, and it's still cloppy and fun and... really intriguing with how everypony's handling things, if that makes any sense. So, Applejinx, well done. I for one look forward to the next chapters. I'm wondering where things are going to go from here, if Twi's all but keeping Trixie hostage, and Spike's upset, Dashie's scared along with AJ...

Rainbow's irresponsibility comes in with clearing that the other pony is just looking for body sex before she goes and offers it to them. But ti's something that she's clearly getting better with.
She needs to make sure that AJ is aware of the "tells" that somepony's getting too attached (the wings thing, the horn thing), and that they establish boundaries before playing around, but she hasn't been too bad about that really. I do hope to see a happy ending here, and I do hope it's not a happy ending that reinforces the idea that pair-bonding is the only really natural way to go (particularly for ponies! 'Naturally,' a stud of a stallion like AJ would have *numerous* mares in 'his' harem!)
The complications and risk that are coming in here aren't with RD and AJ's relationship - they're with the fact that Twilight is looking to be an increasingly clingy and over-possessive lover. She's not just monogamous, she's edging her way towards frightening stalker territory with kidnapping Trixie and such.
Really, what we need is a sit-down between the three of them to figure out what the hay is going on between them all, where everypony stands, and basically have the ol' come-to-Celestia meeting.
Could things have been done better? Well, of course. But if everything was done "the right way," it'd be a different story entirely!
