4857050 Gender isn't exactly limited to just guy and girl. Many people don't identify as male or female, but something outside of that binary. Rainbow Dash, as described in my fanfiction, identifies as demiboy, which is defined as "someone who only partially (not wholly) identifies as a boy or man, whatever their biological sex." So, its like he's partially a boy, partially something else. To those confused,
There are sort of more than two genders. I say sort of because I guess they aren't... seperate? You'll understand in a second.
We all know male and female, yadaydayda.
Agender is where the person does not identify with a gender. They often experience dysphoria over certain areas, often wishing for them to be gone completely.
Bigender is where the person has two genders. They often exist as two different sort of personas, rather than the one person fluidly switching between two.
Androgynous is where they experience both male and female at the same time.
Genderfluid is where the person switches about genders, though they tend to ask to be called 'they' rather than he or she due to it being quite obviously complicated.
Demigenders... The definition is a person who identifies as partly male or female, with a little non-binary in them. Tumblr made this up as an excuse to be special, though there are a few who are actually serious and actually feel that way (and not because they want to be a special little snowflake. For example, Rainbow Dash in this story? Yeah, makes sense for him to be a demiboy... But if, say, a mare was to say "I feel a little empty or weird today. I'm totally a demifilly!" then... No. Or if they do it just because they think being trans is a fun and quirky thing. It's not. =.= And trust me, people do say those things.

4859086 Correction on several things: Agender people don't have to feel dysphoria, and actually most don't, but I'm not saying that all agender people don't. Fluttershy in this fanfiction doesn't experience any dysphoria- they were assigned female at birth and they are comfortable with their body as it is, and they even dress femininely (and sometimes dress androgyne-like). And you forgot to mention that androgynous is originally a term to describe people who's gender expression is a mix between feminine and masculine, making the true gender identity hard to find without asking the person. Androgyne is also used as a gender identity for some, but most people use neitrois, or gender neutral.
Lastly, I don't think demigender was made for people to be "special snowflakes" (I hate that term). While I do agree that many people use the term incorrectly as you said, the term was created to fit people who actually feel that way. I was originally going to write Rainbow Dash as just a transgender male, but I decided to go with demiguy because my boyfriend is demiboy and I thought it might be cool to have some representation (and note: he did think it was pretty cool).

4860338 Of course its a bad thing. She isn't meaning to lead him on, but she felt lonely after the whole thing with Fluttershy, and made a mistake in thinking she might be interested in Rainbow Dash. I can't spoil the rest of the fanfiction, but I can say Pinkie Pie is very confused about her feelings, and her tendency to act as she feels in the moment can cause some problems.

I think TS would fit the bill for agender rather than Fluttershy. She just seems that way, I guess. Huh... 
Some people don't, but many of the non-dysphoric trans people fall under those attention-seeking tumblrinas known as tucutes. NOT ALL. I don't mean to say that so please don't take it that was. I had a friend who was not a tucute but didn't feel much dysphoria, so I know this!
But tucute exist and they are horrible and i hope you never turn into or support them. they're the people who scream "KEEL CEES PPL" and "lol i chose to be trans". also things like... okay just go to mogai-archive on tumblr and you'll see what I mean by "stargender" and stuff oh my god ;-;
