I don't normally read tragedy/dark stories, I read to escape reality so I prefer comedy/adventure stuff. But you are one of the with those tags that managed to make such an interesting plot that I had to give it a try, and I'm glad I did so keep up the good work.
Now we need Trixie to appear, or the caribou to find out whats going on.

The main body of Trixie's journey will be covered in a side story.
When you think about it, a first line composed of intelligent undead who can be healed after an maybe during every battle is pretty much unstoppable. They will kick the caribou ass maybe not easely but what could stop the pony, death? she has tryed!
Also, I realy hope there won't be a civil war between twilight and trixie. They will maybe take the place of celestia and Luna in the heart of ponykind so they must be in harmony.

Celestia and Luna are still alive though remember? They are at the Caribou capital having been covered in molten gold. I'm certain Twilight will save them.
A lot is actually two words. Allot is one word, but it means to set something aside, like you can allot a lot of land for farming.
What happened to foals that were not born pegasi? Were they just allowed to fall to the ground?
My my! I see nuggets of several other series nurtured within this story so far. And I am LOVING how well you are making them grow!
Fall of Equestria's Caribou are the powerful xenophobic monsters as they are in said story and even seem to be as misogynistic as well (if a little smarter in the fact they outright destroyed the equestrian threat instead of taking a huge risk enslaving them all)
I see Fallout Equestria's "pegasi must survive" mentality, but not with the total cloud cover brain dead scheme.
And several others as well!

Another good chapter. Seeing that the living ponies as a whole support Twilight even if their leaders aren't too fond of her is reassuring after that matter with Purity.

I have to wonder if Taelea mentioned the industry and the limits to which the undead could survive could just to make us
shut upstoparguingdebating. They'd need to be brought up eventually, but the timing works well.Although I don't think that natural regeneration holds that much sway over what love necromancy can accomplish, we admittedly don't know enough to be sure (your point about Twilight and Trixie's magic was good, although I would mention that it took them 20 years to be in a position of being able to use them at all. How long the actual creation process took isn't as clear). If there is an extent after which a body can't be brought back, that limit would depend on how important symbolism is in this fic to the working or modification of magic.
And thank you about the bit on muscle memory. I didn't know that.

Well, that's cool to know. As much as I want to know what's going on with her and her group of former slave-ponies, I'd much rather keep up with that what's going on with Twilight and her bunch for now.
And on that note, now that Cloudsdale and her Pegasi (and Los Pegasus and hers, too, hopefully) are on board with Twilight and the rest of her ponies, here's to more Caribou butt getting majorly kicked!!!

Wait, so Twilight spent twenty years dangling from the top of Canterlot, alone and unsupervised without a Caribou in sight, and the remaining Pegasus population didn't lift a feather to get her out of there, and she had to wait until CMC grew up and managed to crawl their way up there to be set free?
Wow, those officials leading (now ex leaders, I suppose) the Pegasi really do deserve the dungeon, because this sort of neglect and disregard of their countrymen (never mind her being the last available member of the Equestrian alicorn family, Cadence's fate being unknown) isn't easily forgiven, and frankly is unacceptable from people meant to be in charge.
At least they have been removed from positions of power now I assume, as I imagine Twilight assigned someone more suitable as the governor of the Pegasi cities.
4956686 The Pegasi fled from the war to protect themselves, I think it's quite likely that thye never knew Twilight was still alive. If they had known I'm sure they'd have sent someone down to rescue her. They probably assumed she'd been taken to the Caribou homeland like Celestia and Luna.
That last scene, with Twilight (presumably in her armor) at the head of the lead Cruiser, how sexy was that.

The CMC did know though - they were even surprised to see that Twilight was whole, because they had seen her wings/horn being cut off - I imagine that was a pretty public event, what with the Caribou getting to parade their victory over one of the princesses. I imagine they made it sure her fate was very well known to demoralize the Equestrians further.
I "suppose" they might not have spread the news of what they did to her after that, but still - I would imagine the Pegasi keeping some sort of surveillance over the land, just in case they had to flee even further - and from high above, spotting the purple alicorn dangling from the highest spire of Canterlot shouldn't have been that hard (and again, if even the groundbound CMC located Twilight, the Pegasi have no excuse not to).
And based on how they were ready to dismiss Twilight for simply not being Celestia or Luna, I have a feeling they might have simply not bothered, at least the top politicans that call the shots.
Unless they didn't keep any sort of surveillance or reconnaissance operations going at all - which would make them absolutely blind and deaf if the Caribou had located them and were coming to snuff them out, which would be a staggering display of negligence and incompetence on the part of their leaders ... though I suppose that's not impossible, seeing as the leaders, by and large, were hardly impressive.
4957135 I see what you mean, but if I remember right, visability in Canterlot wasn't great anyway. Also, from the wording I had the impression that the Carabou do know that they are up there but simply can't reach them, therefore eliminating the need for survallence. You could be right that she was spotted at some point, and someone high up decided to ignore her, but I doubt it was a decision by the whole Senate or anything. Also, if the Pegasi fled before the Caribou got Twilight, then they wouldn't know anything about it as they are likely ignoring anything they hear from the Caribou as it could just be propaganda.
4954444 They never actually seceded from Equestria, so they technically were already under her rule as soon as Twilight officially dissolved Equestria and reformed the nation as the Equestrian Empire.
