This is something that's often overlooked in Mlp but true nonetheless, the color of a Unicorn's/Alicorn's eyes are reflective of their Magical Aura. Sweetie Belle's is Green, Twilight's is Purple, Rarity's being Blue etc. etc.

If Fluttershy was born as a Unicorn her Magical Aura would be Teal like her eyes.
