I empathize with Queen Ruddertail, yet understand Smith’s position.
I don't have any problem with taking more than a pound of flesh off Chrysalis, but I do agree that the people need to hear what happened from the horse's mouth (heh).
The need to punish her right away is real and justified. But the need to put her on trail even more so. After setting Nations against each other, in order for the blood in the water to clear properly, they need to know who poured it out first and get the chum coming.

as someone clearly starting a war, trying to take over the country, stealing a nuclear bomb, and outright starting a war where millions died, anything but death won't satisfy anybody, except the ponies, they would probably just stone her, but fortunately, EEU has her, she will be put to death, regardless of how much the ponies protest, though I don't think they would protest, is not in their best interest complain about the the revenge that most want, anyway, at least we hope now Celestia and Luna give ANY information about any possible criminal they know of, regardless if they THINK it is not a threat anymore or not, clearly their naive minds are causing deaths.

While you're right, America is... not in much of a position to complain about this, given that it was their bomb that they left on the sea floor because, well, "more trouble than it was worth to look for it, what harm can it do?" that allowed Chrysalis to escalate the conflict.

They probably would have let you keep it, but this shows them more about your true character as a person, so any remaining surveillance detail assigned to you is likely to be of a more benign nature, and your handler in the Witness Protection Program is much more likely to be pleasantly neutral or perhaps even friendly rather than coolly neutral or wary and standoffish. Not that I have any idea how the Witness Protection Program really operates, so that's just a guess, but they probably do have handlers and observers assigned to the people who fall under their care.
As for Queen Chrysalis: Yeah, she's going to blab. She'll even brag about everything she did. Sure, some of it will be lies and deflecting blame, but for all that she's the former queen of a race of shapeshifting infiltrators, she's not actually very good at lying about what she did or didn't do. She never had to deal with the consequences of a botched infiltration before the Canterlot Wedding incident, and even then I bet none of her subjects dared to call her out and dress her down for blowing it all by showboating when she should have been securing her victory.
So she'll brag, and she'll monologue, and perhaps she'll even try to deflect some of the blame. But I'll give good odds that one of the things she'll brag about is the fact that she never told the poor infiltrator that had been taking her place at that council meeting had never been told that the case that they had was actually the bomb itself and not just the launch mechanism for it.
And once that gets out, then Chrysalis will lose any remaining loyalty her rogue changeling faction had for her.

From the sound of things, the war was going to escalate anyway. All the bomb did was speed things up and allow Commander Force to seize power. It looks like some of my earlier speculation was right: the minotaurs had been gearing up for a war of conquest even before America arrived on their world. The "threat" of the Americans was just an excuse to get things started without all the other nations turning on him for trying something like this so soon after the Storm King.
I really wonder who is gonna be her attorney at the trial.
How about the US get to banish Chrysalis to the Moon?

Somehow I think Chrysalis will outdo Goring at Nuremberg in terms of grandstanding. Maybe Commander Force would have been a better comparison but oh well. Now to watch these military men's sweet tears when "just following orders" isn't considered a valid defense.
