So now its official, each side has the others leader. If this goes in the direction it appears to be going then this will end badly in one form or another. Next chapter will likely show both sides interrogating the others leader, wonder how each side will act with thier prisoner? All I know for sure is that celestia is NOT gonna be happy.

I'm preeeetty sure the only way this could have gotten worse is if Luna and the President had been killed. Right now this is "disaster hovering only slightly above catastrophe." With the President captured, America is going to go crazy. Likewise for Equestria seeing Luna captured.

Hopefully Celestia realizes that Luna just went and broke her stand-down order and just attacked the leader of another nation out of fear. Hopefully some lines of communication can be set up for a swap of leaders later on.

Teleport out, sure, but where will she be once she has recovered? How far can she teleport? If they bring her all the way to the American continent (which is rather likely), that'll be quite the teleport.
If they are up to date, will they even bother with known methods they know are slow and non gurenteed of physical and psychological interrogation, or will they just move straight to the MRI scanners and Deepmind and rip the information straight from the enemy combatants minds, even while unconcious, leaving no measureable affects behind, untouched, and so unless mentioned, noone knows its happened, only the combatant dissapeared for a while, then reappeared after apprently giving up all their knowledge fully willingly?
Hopefully the diversion wasnt far enough that the flight, navigation and routing computers agree that nearest Air Force One compatible runway is fully accessible, or nominally accessible or seconday acceptable sites, or tertiary recoverable and non airframe recoverable landing sites are available as they work down the probability lists?
If Starswirl ported out, just where did he port to if he is range limited, unless he was magically scanning and fel the Crystal Heart below, as a beacon?
The trouble with Cadence thinking on the difference between Militery and Civilian craft, is that Puff The Magic Dragon looks so much like a cargo craft.
And at least one type of air ambulance helicopter look remarkably militeristic.

But that detail they're mostly ignorant of aside, cutting off a healthy functioning limb would be mutilation, which goes against a lot of laws and conventions.

To be fair... they kinda already were at war. Kidnapping the President, while unprecedented (hur hur) for America, is hardly what you'd call an unexpected act in war.
Speaking off, unprecedented kind of describes most of what America is experiencing. Magical ponies aside, America has never truly fought a defensive war before. Wars were always the things fought over there, on the other side of oceans, far away in other countries. That's got to be adding to the panic.

But as you said it's been a defensive war till this point. The ponies consider themselves to be at war, the United states however has not really considered them an extreme threat really, true civilians were killed and towns targeted, but under these conditions America would see this as more terrorist attacks. Cities have not been bombed by the dozens nor had any been taken by enemy forces, till now the United states has only been acting as if thier fighting a terrorist group, but now it's been uncovered that these attacks are actually from an actual nation, and the fighters actually belonging to a military organization. Now the president has been kidnapped, everything has now changed, America will officially go into a state of war, and this time when they come...they will come with everything they have, and this will no longer be a defensive war.

That said, I don't doubt that this will only increase militaristic tension between the two nations. Kidnapping the President would give the military a go ahead on a full scale invasion to retrieve the president, possibly aided by the hippogriffs.

Ironically, the President is a singularly useless prisoner. He might well be the worst option in all of America to abduct. Having lost him, the succession was activated immediately, and the vice president was likely sworn in within the hour. To add to this, he likely does not have any particularly useful information, as his knowledge is more in the abstract overall picture, rather than his subordinate's specific information.
All that kidnapping him really achieves is slamming America to DEFCON 3 and running towards DEFCON2.
On the plus side, debriefing will reveal to them just how immense the thing they've chosen to pick a fight with is.

Going to be a bit of difficulty in figuring out where he is though, a problem the ponies will be having at the same time with luna. And dream-magic probably won't help all that much, what with the sedative-cocktail they'll likely have her on.
You know, this was an utter disaster for the ponies. In addition to a potentially literally apocalyptic conflict escalation, they lost five out of six "special war asset" level mages. One of which was their war-time commander. This is the danger of basing your military paradigms around "heroes", losing just a few troops can ruin large swathes of your war effort.
At this point, I'd say the chances of any sort of friendship between Equestria and the US are so dead that Grogar would laugh his head off at the impossibility if he was asked to reanimate them. There may, and hopefully will, be a peace treaty signed without more damage to either side, but there's no chance of America actually trusting Equestria as long as their current government is in charge. And while the US might not always have handled things the best way possible, this mess is almost entirely the pony's fault, because they didn't live up to their own principles and try friendship and negotiation first, instead of attacking straight off without adequately examining the situation themselves.
This was a good chapter.

Pfff, that'll change the moment Americans start visiting Equestria. Seriously, ponies are so cute, cuddly and trusting that once they open up it takes a real asshole to not become friends with them.
Even the politicians are going to be gobsmacked once they start interacting with the Equestrian quadrumvirate in more peaceful times and find a political system almost entirely devoid of the usual backroom dealings, lobbying, backstabbing and empty promises.
Indeed more misunderstandings though once Celestia finds out they injured Luna I don't want to be in the military's shoes for anything. They caught the unicorns and Luna off guard not understanding guns

I'm not sure a sedative cocktail is going to keep Luna out of the dream realm, given that dreaming while sedated is perfectly possible.
More importantly, if they don't keep her sedated (which, given that they want to interrogate her, is not unlikely) how are they going to react when Luna asks whether she can use her magic for a bit to raise the moon? Sure they're going to call nonsense the first time she says it, but then the moon doesn't rise and -because Equestria's cosmology is weird- night becomes a lasting twilight since the moon never really rises.
Then, if they allow her, they watch her raise the goddamn moon.
Cue many confused and conflicted reactions.

To be fair they had sent numerous envoys to establish contact with the humans, but all of them were killed or attacked by civilians thinking them hostile wildlife. Throw in the fact they were obligated to help the yaks fight the 'invaders', they kinda gave up the hope of peaceful contact and reacted to what they then believed to be violent hostile people. Its stated in the early chapters.

I don't recall it being specified, but the impression I got was that the early pony attempts by the Crystal Empire involved the yaks. Who take the Yak Smash approach to diplomacy. Without having been shown the details, I suspect the yaks present derailed the diplomacy attempts involving the crystal ponies. Or, just as likely, Alaskans who'd already met the yaks simply shot on sight at anything moving once they saw them.
Either way, regardless of prior events and who might be to blame, the Equestrians went straight in fighting without doing their own independant due diligence in diplomacy and reconnaissance, and that failure to live up to their own standards has cost both sides far too high a price.

I've met the fandom nobility, yes, but the fandom nobility... isn't like what little we've seen of them in the show. At worst those are a bit selfish and snooty, not the inherently corrupt, power hungry assholes who want to demolish orphanages for summer homes that the fandom has turned them into.

If you remember the first chapters, the Equestrians did want to attempt diplomacy first, but the Yaks called in their mutual defence treaty and pointed out the Equestrians would be breaking it if they didn't help.

Helping logically means actually trying to understand the situation before doing something involving taking the lives of others. And there's a difference between defense and attack.
The Equestrians know what the yak version of diplomacy is, and should have been prepared to consider that maybe, just maybe, their noble allies had blundered (or just skipped talking and gone straight to violence) in their communication attempts. These are after all the same yaks who almost stared a war because they didn't like attempts to make them feel comfortable visiting Ponyville.
The ponies may have been in a bind with the wording of the treaty, and more fool they if they actually a treaty that could force them into a conflict without allowing any chance at diplomacy, but they still attacked as their first resort, without even trying to examine the wider situation until after they had started attacking towns and killing those who tried to defend themselves.
I can, to a degree understand if they were forced into the conflict. But I can't understand why, even if they were stuck having to choose to either fight or violate a treaty, they did nothing to look past the immediate conflict and try to find out more than just immediate military intel to support that fight until Twilight went off on her trip. That's ignoring everything Equestria claims to stand for.
I admit that I have a bit of trouble seeing the canon ponies behaving this way - not because it's terribly OOC in their immediate reactions to what's happening, but because it seems like all the princesses got hit with an idiot stick or something to make them so absolutely sure they're right in their assumptions that they can't imagine their views are wrong due to incomplete information, let alone that there might even be two sides to the story. This is Canterlot Wedding levels of ignoring reality. Then again, that is canon...

While a lot of that is true, keep in mind that even as old as the princesses are they dont know everything. This is likely the first time they have had to deal with a situation such as this, it's not everyday an advanced semi-aggressive new civilization appears on thier doorstep you know. Xd
Plus let's not forget as old as they are they can quite frankly, be childish at times.

Yet even ignoring the Yaks, chapter 2 tells us the Alaskans had also attacked and killed crystal ponies. How much research is required before you tell an ally suffering from the same invasion you are that you will help? Heck, speaking of which, re-reading chapter 2, the ponies did try diplomacy first. It ended rather deadly for them. Now we omniscient readers can guess this was likely just panicking Americans pulling triggers, but in the shoes of anyone on the ground that sounds like an extremely aggressive invader.

Even a kids show can have moustache twirling villains wanting money and power. Yet we worst we had in Canterlot society has been Blueblood, who is a ponce, but not an evil one, and Neighsay whose worst crime was closing a school because it didn't adhere to his racist, elitist standards. And who changed his tune after several minutes of interacting with the students, rather than the usual 'racist until death' that the fandom nobility so often has.
I can actually see what will likely happen with the presidents capture and being held in the crystal empire. Cadance will likely be very hospitable in order to convince the president thru talks between them to end the conflict. While shining armour will kinda be the opposite, with nearly 2000 of his soldiers dead, and his sister missing I doubt he'll be very happy with the man leading the nation that caused that.
Then theres the yaks. How will they react when they learn that the leader of the nation thier at war with is being held by the ponies? Demand the ponies to give him to them? Demand his execution? I only know the ponies will not agree to that, which will cause heated exchange between the two sides. Then theirs the ponies who lost loved ones in the war, if any happen to be there as a civilian or soldier now currently stationed there, they'll be no doubt very angry, might jump the gun so to speak. Then theirs the elements, I wonder how they will react in his presence, once they learn who he is.
And then finally......celestia.
There are so many ways this will end badly, and most likely...it will.
