Okay, that's just plain ol' specieism - just because ONE centaur happened to be a gluttonous magic-eating asshole, doesn't mean ALL centaurs are like that.
Surely there's other good centaurs, who despise Tirek both as a person and for how he made ponies distrustful of them as a whole.
In my eyes, this is like saying all ponies must be evil, because Nightmare Moon, Cozy Glow, and Sombra were evil. Or that all changelings must be evil, because of Chrysalis. Or all humans must be evil, because of Stalin. Definitely Not. True.
Not always. "She" was almost suffocated by the vines of chaos, and "her"...physical form?...was destroyed by evil. Not to mention "she" never directly attacks chaos, discord, or evil, only serving as a counterattack, if used at all.
Oh, and wasn't one of "her" Elements worn by a psychotic girl, and proceeded to corrupt her into a literal devil? So much for "Harmony".
And those alternate timelines Twilight and Spike would see..."Harmony" had truly failed those versions of Equestria, especially the last one. I wonder of the inhabitants of those timelines (if any) still believe in "her"?
Eh, I'm pretty sure pegasus and earth pony fillies don't see horns as "important". Specification, Rarity, can prevent dicks like me from purposefully misunderstanding you.

Re: Specieism - You're correct, certainly, that not every creature of a certain subset must conform to each of the stereotypes. And maybe there are other centaurs, just like there might be other changelings. But those instances, especially without counter examples, taint perceptions of members of their species, like it or not. Similarly, the closest ponies come to saying 'Princess Luna' (in this fic) is 'Luna's Moon', which is almost as much a recognition that she's imprisoned there for attempting to usurp Princess Celestia as it is that Princess Luna used to command the moon.
Re: Harmony - Yup! Harmony's gifts can be used for good or ill. Being forced to choose 'good' strangles the meaning from the word. They are not paladins, who lose their powers by choosing wrong. And, similarly, they are perfectly capable of failing, either through their own faults or circumstance. Harmony is less an all-powerful force backing the ponies and more their personification of the process through which their magic and cutie marks comes from. That Harmony (or, really, the Tree of Harmony) must take a physical form to speak to non-ponies shows how ingrained the concept is in the ponies.
Is that being specieist, saying that non-ponies struggle with the concepts of Harmony? It is, yet it is born out by the show. Dragons are stricken with avarice. Griffons are proud, along with Yaks. Yet struggle doesn't not mean they are incapable.

The prejudice/preference for strength isn't unique to unicorns, by any means. A pegasus' wings and ability to fly is very important to them (see Fluttershy being bullied). I'm sure something similar exists for earth ponies, but their magic isn't depicted as directly in the show, besides being physically strong. That or nopony expects anything from earth ponies, resulting in a sort of soft (ugh, I need to find a word that's not race or species to describe the different subsets of ponies) racism of low expectations.

I feel like in this story (and to a lesser extent the show) establish that ponies can be pretty xenophobic when it comes to other species. This can especially be true for Ponyville that likely sees very few other species. The most xenophobic people are usually those who don’t interact or intermingle with other peoples and same could probably be applied to Equestria.
Also in my opinion, the way harmony is described in this story makes it sound like Ponies believe that harmony chose them, that along with their ruler being a immortal diety who controls the celestial bodies, it becomes easy to look down on other species.

Classist perhaps? Due to the earth ponies connect to the earth and growing they could be seen as peasants or farmers and below the more “noble” Pegasi and unicorns.

They were afraid of Zecora partly because of her strange appearance (striped, and in a hood), and because of her mannerisms (rhyming isn't common, and her pawing at the ground - something zebras do to find water - is an aggressive act for ponies). While Ponyville was afraid of her at the start, they didn't seem especially anti-zebra, just not used to this hooded, seemingly-aggressive stranger.
This has me really worried for them I hope the CMC will by ok and stronger then the originals ones ,with Scouts being able to fly.
