Both Chrysalis and Sombra's army. Chrysalis destroyed Canterlot and Sombra destroyed Ponyville.
The protagonists are the Mane 6.

Let me get this straight. The protagonists are the Main 6, antagonists Chrysalis and King Sombra. Story tells us that the Main 6 are dead unless they are fighting in the afterlife which I suppose can happen or the story is going to go back to the past, before the attack. This is your story, not mine.

Unless, the protagonists are secondary characters or an OC. That's better than making the readers confused and maybe even get uninterested.

The concept of the story is that an attack happened on Ponyville (obviously) and it is telling the story of what happened, how it happened, and how the Mane 6 died. It's quite simple.
