Discord is aware of alternate realities but he usually ignores them for his love of Fluttershy and Equestria in that order. When he gets a call for help from one of the other spirits that governs those realities, Discord does it in the most chaotic way possible, he sends The Elements of Harmony and the Cutie Mark Crusaders. In order for the survival of everything, Harmony must spread.

I'm surprised that the CMC didn't try to get Twilight to turn it down, after all getting a letter by an Owl like that would be strange to anyone, though I do like Harry Potter/My Little Pony - Friendship is Magic crossovers, but I think that the CMC would rather stay in their home area.
I just wrote what came to me, EVEN I am surprised by the outcome.

Interesting premise.
Will any humans be able to travel back and forth to Equestria like you seam to plan on having the CMC & Main 6 do?
How do you plan on including the older ponies? Teachers? Assistants? Older students? Are you planing on making them adults or teens? Will the Main 6 able to do H.P. style magic in it entirely or in specialist area & will they be able to keep their pony magic in the other universe? Can they use H.P. magic in Equestria?
How does Discord plan on letting them blend in? Shapeshifter, illusion, S.E.P. (Somebody else’s problem) field or dimension set form (like the Equestria Girls universe) [by they way is that cannon for your story giving Twilight (and Starlight) experience moving and interacting as a bipedal?]?
I look forward to seeing how you develop this story.

You forget, Twilight has an owl as a pet. Owlowicious might be able to get some more information out of the others, and Fluttershy could talk to them as well, through Owlowicious if she had to.

My idea of magic in this story is that there is only one set of principals for magic but humans only discovered some of the principals while ponies discovered others. No side truly understands magic. as for the rest of your questions, they will be answered in later chapters.

Also, I find it hilarious that Applejack and Apple Bloom were visited by a barn owl.
This chapter was a little rough around the edges with inconsistent tenses and some punctuation and capitalization issues in direct speech. Don’t worry though, these are rather easy to fix. If you allow me, I can help you there.
