852797 It is as you said(and I wrote in the chapter); they were locked up, including their sphere(which is a Sentinel, according to my reference material) so they couldn't do much until Cadence came walking along and unlocked the doors.

-The battle scene: To me, it felt like a boss battle. I find that amusing in some kind of odd way.

1357222 Yes, an aftermath chapter will be coming in the near future. It'll probably be included in the Gilda's Plight expansion pack/DLC/whatever you want to call it.
EDIT: I've had other ideas for Halo/MLP crossovers, but they'll probably never come to fruition. The 'Up There' trilogy was enough Halo/MLP for me to write.

why would the didact and the prometheans disrespect the mantle by killing the ponies? the holders of the mantle are supposed to keep all life safe. i get why their killing the humans but why the ponies?

I do not know if my brain will function correctly at school for a couple weeks. Never have I read a halo story such as this one, and you completely topped off my expectations at an all time high.
