Doctor Whooves is living with Derpy and Dinky in his new house, in the middle of the Everfree Forest. He is in the middle of studying to find the cause for the strange things that have been happening. Shortly after moving into the forest, Princess Celestia sends three agents to try and kill Doctor Whooves and his family. He flees in his Tardis to find the Daleks minutes away from destroying Equestria and the rest of the universe.
It is up to Doctor Whooves and his friends to stop the Daleks and to convince Princess Celestia to keep him and family alive.

Part of me was excepting the doctor to mention that he lost his family in the time war or at least mention that he knows how Leon feels when it comes to losing those precious to him
