I really do love this kind of question, but it puts me on the spot because now I have to track down celebrities that sound like the voices in my head XP
But, here's what I've come up with:

I am still surprised Chrysalis hasn't screwed up more. What we saw on the canon version she seems not competent enough to maintain any advantage. Too arrogant

She had a long time to consider every contingency. And, in fairness, the average pony isn't much more competent. You take Twilight or Starlight out of the picture, and Equestria seems to get conquered in a single day...

That is more Hero syndrome than actual competence.
Even without Twilight, you still have Applejack, Rainbow Dash, rarity, Fluttershy and many others, but because they cannot do much against the big bads, it appears that Equestria is weak without Twilight or Starlight.
That being said, Ponies do take quite some time to get their footing to fight against potential threats, or at least unprepared. But in fairness, Chrysalis can be quite deadly and devastating when she puts her mind to it, its her universe size Ego that holds her back more often than not, but when she can keep it under control she can conquer anything she puts her mind to.
But again I return to the point of slow traction. Once Ponies are roused and directed they have insane capabilities that allow them to overcome what would appear to be insurmountable odds, but it will take a while for this universe to get its act together.
The big questions right now are:
1) How much equipment, support and knowledge do the followers of Discord have?
2) If this follows the Battletech universe, then the Clans are the true heirs of the Star League or in this case, the Celestia League. Can Twilight bring them together and will they follow her, she who is the true and rightful heir of Celestia?
Only time will tell and I can't wait to find out.
Are we thinking of the same combine here? The same combine that hates mercs on principle and is notorious for holding generation long grudges for the smallest of slights against them?
Gee it would be a shame if sparkles were to stumble onto and mentor an idealistic young blueblood on the run from assassins of her states own intelligence services helping her eventually ascend to the archonship were she will attempt to orchestrate a sphere wide peace which chrysalis will attempt to and mostly succeed at averting only for the federated moons to unexpectedly agree causing an alliance whose combined strengths almost completely negate any reliance on comnspark and resulting in just such an upset. Twilight backed fedcom centered celestial league, lets go!

You're right: the ponies (and other creatures) in MLP tend to require inspiring leaders and direction in order to overcome truly dangerous villains.
Thus, a third question you should ask is: Will Twilight be able to assemble a new team of Elements before the time to confront Chrysalis comes?
To go up against Chrysalis with just force of arms, and no actual "friends" to back her up only ever spells disaster within the MLP universe, after all...

I think you are severely overvaluing the capabilities of the protagonists and villains both. Based solely on the show, the characters are portrayed as having the critical thinking and decision making skills of particularly dim children. Those who are present as being the wisest, and most intelligent are routinely outwitted and simplest and most obvious of ploys and the most capable characters are continuously overpowered by those we have every reason to believe should be less than their equals. The most basic of positive social interactions are treated as though they are similarly groundbreaking and revolutionary as the ideals and sociopolitical philosophy presented during the rise of modern republics in our world. (I’m still waiting for someone to make a fanfic which plays with this apparent discrepancy.) Add on top of that the nonsense and shenanigans of battletech and you have some rather, er... eccentric individuals.
I’m gonna need to stop you right there. I’m just as interested to see the form the clanners take in this universe (Clan Tartarus’s Humans anyone?), but the assertion that they would be the rightful heirs to star league or its parallels in any universe is laughable. I understand the uniquely damaging manner in which clanners raise their young, how they vet out their great thinkers and leadership, and their excessive use of chemical re-educated has all resulted in particularly soft brains capable of the most phenomenal of mental gymnastics. However, one must look past the awesome train wreck like spectacle of these thought processes to address the fallacies involved. The original star league was formed with the approval, and run with the input of the great powers of the inner sphere as representatives of their respective peoples. Thus any successor to star league would similarly need the approval of, and grant similar power to, the great entities of the inner sphere and her citizenry to have any sort of legitimacy. The totalitarianism, brutality, and degenerate nature of clan society and rule ensures the clans will never be granted approval by the inner sphere, and the clans’ distain for the inner sphere ensures they will never grant rightful authority to its members. Thus, no Clan league could ever be legitimate. Furthermore, the culture, society, and values of clan society have been horribly disfigured from those of the original star league and even the sldf forces from which they descend. Thus, any claims that a theoretical clan league would be a renewal of star league are as false as claims that the Soviet Union or Ottoman Empire were renewals of the Roman Empire. Though it may through force conquer many descendants of the original peoples and occupy some of the same territory, on a fundamental level it will never be related. Also, this.

I haven't had the time to read through most of this story but toss the equivalent of a hundred Urbanmechs with AC20s at any problem and something is going to give
ponies are like urbanmechs, they're slow to get to the point, they're usually counted out before the fight begins, and they're usually only found in a herd, but given their limitations, they bring inordinate firepower to bear and can punch well above their weight class. Playing to their strengths they can overcome even the heaviest of lances sent their way.

Highly underrated battletech crossover so far, rate it up with Thessalonica in the niche category of ‘mlp mechwarrior’ crossovers.
If I have any critique so far, I found the payoff of ‘he’s not actually sleeping with everypony, it’s all been double entendre’ to be kind of weak- I almost would rather him be living in a moral grey territory of magical mental manipulation for survival and because in a way he still resides in the mental space ingrained in him under Chrysalis, as opposed to him just being like ‘lol no nobody would be able to juggle that you were just reading into things’.
But that would go into some creepy territory, and give Twiggles little reason to not make a bug go squish, so meh. I do hope Twiggy lightens up on the guy soon.
How come this story doesn't have more views? It's so unfair.
Twilight may not have warmed up to Slipshod yet, but working to improve his skills is a start.
