Ezio is a master assasin, pickpocket, killer ect.ect
But Ezio has never been stolen from (except his family) so he finding out that she stole it would make him enraged
If I were him, I would never show it to anyone for it's power is far greater then any other which he should have know. You don't just go up to people saying stuff like that.
Oh and I guess this takes place after Brotherhood but before Revelation?

...Things are going way, way too fast. Two paragraphs after turned into a pony... And he's already gotten used to it? He's already told his story and shared the Apple with a pony in the first chapter?
Don't get me wrong, the story has a nice idea, if a bit generic. Only... The pacing is really off, honestly. Things need to slow down a bit!

I fell like this story isn't detailed enough. I would like it if it was though. Does wonders.
Oh and this will help on gettting further: The masive power of The Apple Of Eden would not go unoticed. The princesses would fell the power of it and send or even go and investigate it. This would probobly make Ezio kill some or at least beat them down and needs to use is tricks and training to get out of there.
Oh and why would he tell people about everything. His is smart enough not to trust those that seek desire and power. He shouldn't even have told Twilight what he was or what he does.
Only those who can control the Apple without going insane are the ones who should bear it. He should be on the move.
Oh and I was hopping he would say something like: MA CHE CAZZO! Che il diavolo si trascina fino al più oscuro pozzo dell'inferno!

Remember the Apple? There was a part in this story wherein the apple showed Ezio things that he thought impossible. How the things looked like and what they would be called. The creators of the Apple, theoretically, invented those things, but on a more technologically advanced way. The Apple just shows him how it would have looked like if it was invented during his time. Hopefully things would clear up in the next chapter.
BTW: Some recognizable characters from the show might be part of the Equestrian Brotherhood.

Zecora. She could supply the Brotherhood with poisons, potions, ect. ect. She could be a useful allie to the Brotherhood. For some reason I started liking the character Rose or Roseluck. If you could have Octavia, Zecora and maybe Rose if you could and if it's not to much for you in the story I'll be happy.

I just want to point out that having the background characters are better to use then the main 6. I mean having Pinkie Pie, Applejack, Rainbow Dash and Rarity in it wouldn't realy be that great. They are the bearers of the Elements of Harmony and serve Celestia who wants the apple of Eden. Twilight want it to so having her friends join the Brotherhood wouldn't exactly be the best plan. This will lead to her friends are gone for long times and wouldn't hang out that much eny more. What if Twilight follows her friends to the Brotherhood, then she might get her...HOoves on the Apple. Having Big Mac in the Brotherhood wouldn't serve a good thing either, he would be away from the farm alot which woudn't go exactly the best. So you see, having them in the Brotherhood woun't exactly be the best. Who would the be more loyal to? Ezio or Celestia?
Well they would be more loyal to their leader Celestia and not Ezio.
If you choose this then you will only make more plot-holes and questions then answers and understandings.
