I thought they would rather start distrusting and hating her, instead of Grape or the other previous security guard ponies?
I don't know how somebody powerful like Discord didn't resolve this or find Fluttershy and the others sooner?

To answer each of the questions
1- I'm not sure, maybe i will, but i'm still unsure.
2- They're only really aggressive towards Grape, as for why, that will be explained later. They mostly left the previous nightguard alone, but they were really freaked out by their behavior, so they left.
3- To quote William Afton in The Silver Eyes, "The dead do forget.", they don't remember exactly who killed them, they only remember that they were killed, with the only exception being Rainbow Dash (who is yet to be introduced), who remembers Pinkie, but doesn't remember her killing her, but instead, trying to save her. (this will be explained later as well.)
4- Discord is busy trying to take care of Fluttershy's animals. He doesn't have a lot of free time anymore. He's so focused on "trying to make Fluttershy proud of him" that he doesn't even think of the possibility of using his magic to find her.

So, this story does have a connection with FNAF?
And I'm almost hoping that the Royal Alicorns ( Celestia/Luna/Cadence. ), Discord, Spike, CMC, Shining/Big Mac/Zephyr, Maud/Marble/Limestone, the parents/Granny Smith all get their own revenge/vengeance against the purple p**ck for what he did.
I also just realized that he also jeopardized Equestria's safety because most of the heroes are tragically died.

To answer the first two questions, yes, it is them. I plan on explaining how they and he ended up in the MLP universe eventually.
For the vengeance part, i'm saving that for a possible sequel
And as for the jeopardizing Equestria's safety part, I'll confirm this now, most of the villains have already been dealt with, or are just straight up dead. For example, Starlight has already been redeemed, Tirek is still stuck in Tartarus, Chrysalis died in this timeline's version of "To where and back again", and Sombra died after this timeline's version of the season 3 premiere. The only villain that is still around is Cozy Glow, but again, i'm saving her for a possible sequel.

There will be an explanation for it. It's kind of stupid, but it's the best i could come up with, unfortunely.
Twilight's invention is not exactly a Springlock suit. I can say its safer than one (She did think of the potential danger of such a suit, unlike Henry and/or William in the original Fnaf story), as she made sure it was absolutely safe to wear.
No. They mistake him for a different reason. An arguably equally as stupid reason, but a different reason never the less.

It makes some sense of logic for if you're believing possessed robots, then you could rightfully believe the possession by an pure evil spirit.
And secondly; That means that the likes of Discord, Celestia/Luna/Cadence, and the Mane Six's families will finally know what's going on, and will hopefully all work together to find a way to take Him down permanently!

I'm actually brainstorming the dialogue for that scene as we speak.
She cannot interfere with these dreams due to their paranormal nature. Even if she tried to, the dream has a barrier to prevent anyone from interrupting it. (Can you tell i'm making some of these explanations on the fly yet?)
He either doesn't know about them, or hasn't thought of contacting them, Atleast not yet. Also, how the hell would he even contact the Princesseses as just a normal-ass guy? And also, how would you feel if some guy suddenly called you up and said: "Hey uhhh i know what happened to your daughter, uh she got killed and is currently possessing a robot", like, would you believe that? (Sorry if this one came off as rude, that was not my intention)
