Frankly, the game seemed a bit unfair and favored Pinkamena because this was a tug of war between a pegasus and an earth pony. In a contest of physical strength, obviously the earth pony was going to win that one.
I do wonder how long this story would have been if the monsters were all subjected to a Squid Game.

Sadly, it won't end with Pinkie's judgement. Even if the victims rest in peace, the Cakes will not know peace. Since Sugarcube Corner was the site of a serial killer's killings, the business will likely not recover and the bakery will go out of business. Some might lash out at Carrot and Cup Cake for harboring a serial killer, even if unknowingly. I can only hope that the stigma doesn't end up being inherited by the twins.

So, dealing with the regular threats is considered fine, but the other universes of ponies who are monsters being dealt with is considered bad?

I think it's less that and more that Time Lapse is being reckless in his alterations of the universes. If he keeps up the behavior, he may end up as the pony version of John "Jigsaw" Kramer, becoming the very thing he was trying to eliminate.

Well you’re half right. Alter Paths spell is like a drug if used and administered correctly in the right dose it’ll be fine. But Timelapse is abusing this. If you read the part about black veins it’s a sign.
Old man consequences?
If you are planning on one punishment per character, then I would say you could go with Twilight's Dollhouse for Twilight. There is also Lil Miss Rarity. I'm not sure about Fluttershy though, unless you count that Cupcakes AU where she was an accomplice to Pinkie.
For non-Mane 6 characters, I think I know of one for Minuette called Colgate's Practice by StormLuna.
Jason Wright from the ending verse takes down TCB Xenolestia is just too good to pass up. Go with that!
