Just a curious question: is this story only centered around the Pony Council and the foreign armies? Or is this being a multi story with everyone involved? I'm just asking because I haven't seen the mane 6 get involved after I think the second chapter when Rainbow Dash got impaled by one of the soldiers' spears.
I found a Persian army of 50,000 that went missing in a sand storm. It was called "The Lost Army of Cambyses"

He was a one of history's best, if not the best military minds ever and the fact he never lost a single battle ever says that much more about him, but that doesn't say that the Persians were an bad army. Another fact is that the army i'm talking about is from 524 BC. Alexander defeated Persia in 331 BC. So even if the army's that Alexander defeated were bad, the one i'm talking about was from it's golden age.

Maybe you can insert some great Generals instead of whole armies as well. Making a mix of Human military tactics that is almost impossible to destroy. I nominate Khalid ibn Al Walid, he is by far one of the top 10 best generals of all time. During his time as General of the Rashidun Army, he never lost any battle. He conquered the Levant and Iraq himself and destroyed an entire Roman Army at the battle of Yarmouth where his army was outnumbered. I can help in identifying his exact tactics as some of it can help the Humans in times of struggle, like it did with Khalid in the battle of Yarmouk.

Have you thought about using humans that are already in equestria? Slavery in America has a long history of maroonage. Which is basically the slaves would escape from thier masters to the wilds and establish communities where the whites couldn't get to them. In North America this happened with the black seminoles of Florida, and the inhabitants of the great dismal swamp among others. The maroons of Jamaica escaped to the interior of the island and successfully resisted all efforts to re enslave them leading the British to recognize as free. The most famous though was with quliombo dos palmares (I think that is how you spell it) which was a kingdom of escaped slaves that existed in the Brazilian hinterlands and at one point numbered 30,000 people of many different backgrounds who didn't like the Portuguese. Thier last king was a guy named zumbi who died fighting the colonial militia sent to destroy them. Anyway equestria seems to have large wilderness areas that hypothetically could have these communities.
I think it would be more realistic that the Romans, and the Japanese army, would have still thought they were on Earth. Both sides were aware at this time that there were lands beyond their territories, but not explored. They would likely think that this is beyond Persia and into China, same with Japanese

That is a very interesting suggestion. Like I stated before it is more than likely that the enslaved human population is equal to or greater than the ponies and since equestrian is vast there is a possibility that some humans are hiding in places like the Ever free forest where ponies avoid. Also while some may doubt the slaves willingness to fight all you need to do is look at the American Civil War to see how those formerly enslaved will fight fiercely in order to prevent themselves from becoming slaves again. African American troops, especially regiments that had escaped slaves, were among the bravest regiments in the Civil War. Also I like the ideas of involving Persian troops into the mix the ten thousand silent immortals were terrifying on the battlefield and were only ineffective against the Greeks at Thermopylae due to their light shields and armor since they usually fought on the open plains and deserts of Asia Minor and the Middle East.

That missing 50,000 army is very interesting. It is strange how large armies in recorded history simply vanish and since the Persians are experts when fighting on the open field with large numbers of chariots and elephants it is likely they will prove quite the allies for the Romans and Japanese. I would also suggest the Macedonian soldiers of the Seleucid Empire who are well equipped with large pikes, used to fight in phalanx formation and have a large supply of elephants.
