... Did all the interpersonal conflict go poof in this chapter? I mean the journey back to healthy won't be immediate but the big crises were solved all at once.
Also: Bad Fluttershy. Do not excuse the actions of a Twilight who was willing to murder Discord over a misunderstanding, and accidentally murdered you instead, and you only survived by the extremely unlikely scenario that you were already undead. You can understand her all you want, but don't say "oh I'm sure it was a good reason". No. It was a good reason to her, but it was not a good reason to go straight to murder when she did not spend really any time at all trying to ascertain that a murder actually occurred.
It seems a bit like it's over... but I think that's probably not true.
Fluttershy was (typically) being a doormat and immediately sorry for punching Twilight in the face (which is about the fiercest act in Trixieverse that has ever actually gone through, think about it—that and Dash's fight with Flight Lightning comes to mind), but Shy wasn't the pony raging "I'm sure she had her reasons!" at angry Celestia.
Who could that be?
A certain little purple unicorn has a very protective, very fierce and loyal home team (and a tree-library that in Trixieverse canon is NOT destroyed, though Twi now feels somehow it should have been), and you can fault Trixie for siding with Twi above all reason, when actively threatened (she'll cool off, especially when she learns what Twi really intended) but Trixie is exactly the mare and the ONLY mare who'd go down with that particular ship.
Twixie, battered and embattled but now back on equal terms, can now turn to hurt/comfort with a whole new dynamic, for Twi will not be shaking this one off lightly.
Zontargs: eep! I can confirm, the foal didn't die. I don't know what that means any more than you do, but the last chapter is a skip-ahead to all those births (this time, attended upon by tons of royal doctors and not likely to be as intense as the Dashie's Foaling foalings) and that's where the foals will be revealed. And right now, I don't know what Fluttershy's foal is either. But Rock has shown occasional hints of Pinkie Sense. Maybe there's all manner of strange talents seeping into the Ponyville gene pool.

Without five books of development of Fluttershy as a rather messed-up pony who tried lesbianism and then ran amok when she began to own her own sexuality, you just can't get what's going on—and on top of that, when Shy does get her horrifying gangbang, it goes wrong in a completely unpredictable way (unless you've seen 'Bats!', that is). She has very personal reasons for wanting to be degraded and hurt, she's acting out other issues. And it does indeed challenge people to comprehend where she's coming from, and you're not expected to know that the entire time, more is revealed as the story develops. Unfortunately it hinges on things from earlier books…

Having said that, as you mentioned, Fluttershy is fully consenting to anything and everything that the stallions dish out in her 'gangrape' (that consent means as much as she might want it to be a 'rape' it can't really be considered such) and has no safeword at all. Which is absolutely stupid for any mortal pony to do, you're right. But there are later revelations that throw 'Shy's self-destructive behaviour into a very different light and make them make sense.
If it's too harsh for you, it's too harsh, no shame in that, but what at first appears to be an act of utter life-endangering insanity is... not, in fact.

It is much more in line for Trixie to react with hostility to Celestia, especially considering her resentment.
