Shepherd wakes up to a beautiful new day... And a cute pony cuddling up against him in bed. He sighs and rubs behind Fluttershy's ears.
Shepherd: "Fluttershy... Fluttershy...? It's time to get up."
Fluttershy: "Mmmph... Oh! Oh my... I... It happened again, didn't it?" *Blushes*
Shepherd: "It's okay Fluttershy. I actually like you cuddling with me. It helps me sleep." *Smiles* "If you're lonely, you just have to say so."
Fluttershy: "R-Really?"
Shepherd: "Yes! Though... What's with the negligee?
Fluttershy: *Blushes harder* "Do... Do you like it? If not, I-I can... Just take it... Off..."
Shepherd: *shrugs* "I... Guess? I mean you do run around naked most of the time anyway."
Fluttershy: "Oh, um... I... Uh..."
Shepherd: *yawns* "Anyway... Time to get up and going." *He got out of the bed... And Fluttershy still clung to him*
Fluttershy: "Y-You know, we could... Spend a little more time...? I-I might need help getting the negligee off!"
Shepherd: "Come on Fluttershy, it's not that hard. Besides, you have your animals to feed."
Fluttershy: "They... They can handle themselves for one m-morning! We could stay in bed t-t-together! S-See... See what happens...?"
Shepherd: *Pats Fluttershy on the head* "I thank you Fluttershy, but I don't need that much cuddling. You're a really good friend though."
Fluttershy: *Droops* "Oh... Okay..."
Shepherd whistles as he goes about his morning routine, stripping off his clothes and getting into the shower. Fluttershy sighs, as Angel Bunny popped up in the window. He made a few motions with his paws.
Fluttershy: "Um... Shepherd? I... I could use a shower too!"
Shepherd: "Don't worry! You can use it when I'm done!"
Fluttershy: *Bright red* "C-Couldn't... Couldn't... Couldn't we use it... T-T-Together?"
Shepherd: "That's... An interesting thought Fluttershy but there isn't enough room for us to be comfortable. I'll be done soon!"
Angel Bunny holds up a cotton ball and chloroform. Fluttershy scowls and shakes her head.
Fluttershy: "No! Bad Angel! We're not doing that! .... No matter what I may have said while drinking that cider!"
Angel Bunny rolls his eyes and sighs.

Shepherd is hoping if he just pretends he doesn't get the context, they'll give up their romantic overtures. Because he has low self esteem and he's not yet over his issues with them being aliens. This in turn just drives the mares to up the ante.
How will the other mares interested in him attempt to make their own intentions clear?
And yes, I will eventually turn these into their own story.
I can see newly-returned Luna straight-up trying to order him into "servicing" her, with Celestia (summoned by Spike/Twi) having to come and drag her away: "Luna, we don't do that anymore!"
So not so much as oblivious as in denial. I guess.
I'm glad to see that these will become a story, I've enjoyed reading them.
As blatant as Flutters is being, I want to see Rainbow Dash take a swing at it. Given how brash and aggressive she is it'll be quite a sight to see.
They do say the best parody is also a good example of the genre XD

Rarity stands over the bound and ball-gagged Shepherd.
"You know Darling, when you first came to Ponyville you mentioned that back in your home world, your people used to ride horses and ponies. Welllll~"
Rarity uses her magic to pull Shepherd close.
"In this world the pony rides you."
Twilight's in denial as much as Shepherd... but nopony else believes that. So while they all try to be good friends to the recovering scholastic hermit, they also tease her about all the magical "experiments" she has planned for Shepherd, and in so doing inspire her to come up with some.
