One idea I did have: What if all of the Main 6 were hot for Shepherd, but he's just too thick to get it? Or he was so deep in denial about it (and that he's also attracted to them) that the mares have to escalate things to try and get across their feelings?
Well, the abridged version goes like this:

Fluttershy: *Tied up in her home* "Oh no! Shepherd! I've been tied up! I'm so... So utterly helpless! Anyone... Like someone with fingers... Could take advantage of me and do whatever wicked, naughty things he wanted to! ... If he wanted to! ... Mostly against my will!"
Shepherd: "Come on Fluttershy, you know I won't do that to you." *Unties her*
Fluttershy: "Oh. Of course you won't." *Sighs*
Later...
Rarity: "Dear Shepherd! Won't you come in and help me? I'm trying edible paint clothing and I'd love to have you here to apply, and then lick it off me~."
Shepherd: "Sorry Rarity, I'm on a diet, you know that!"
Rarity: "Oh..."

Applejack; *Is soaking in a tub of water, wet mane and all. Pops up and smiles* "Hey there sugah. Wanna join me fer a swim?"
Shepherd: "Thanks but no thanks AJ: I don't have my swimsuit!"

Big Macintosh: *sighs* "... Ah was gonna help ya... But yer too far gone. Even ah didn't draw it out this long."
Shepherd: *twitch* "... Look, it's just... Kind of a big step-"
Big Macintosh: "And now it ain't yer decision no more. Spike? Come on, yer sleepin' over."
Spike: "Okay."
Shepherd: *Watches them go, shrugs, enters the Library... And is immediately tied to a bed by Twilight's magic*
Shepherd: "... Umm... Is there any way we can talk this out?"
Twilight: "No. You're putting your mouth to better use..."
All of the mares surround him, grinning evilly.
Shepherd: "... Maybe not the best time to discover this is my kink-"

There was a story I read that was kinda like that it was discontinued before it resolved though

Yes, they actually do go through heat/estrus. Female horses, like most mammals, also have hymens. So that is also accurate.

I can imagine this getting worse when the show started to expand beyond the ponies. Like the Mane Six bragging to Ember about Shepherd and his wild monkey love, and she decides she needs to try it out.
